What Colors....
I agree with you that this is the best issue in a long time.
I made a stage magician (Fire/dark corruptor) named Abrakaboom with a rainbow of colors for his fireblasts. Each power uses a different combination of colors for maximum flashyness. Even his dark powers have colors that are different from each other.
Fire blast is a blue/green, fire ball is pink/yellow, twilight grasp is a turquoise/purple, fire breath is red/white... I can't remember the others, but I made a point that nothing should repeat that I planned to include in the build.
Most everything else, I'm making the powers match the costume. Some 'natural' characters are making very liberal use of the No FX options. I used to make my characters' costumes match their powers, but this is now a thing of the past!

I've only customized my Fire/Kin Controller so far.
Siphon Speed and Speed Boost are yellowy-orange, in an attempt to match the yellow = fast style of Hasten and Super Speed.
Transfusion and Transference are bluish-white, with Transfusion being more white and Transference being more blue.
The other Kinetics powers tend to be some variation on red/purple (damage) or orange/white (other)
Flashfire has an explosion of bright orangish-white, which I think fits the name extremely well.
Fire Imps are an orangish/blue, which I think just looks really cool.
My other fire powers are blackish/brown-orange, making everying look a lot more smokey.
I was also on a team yesterday with an Ice Blaster who had a dark purple Freeze Ray, which I thought looked really neat. It looked even cooler matched with the Warshade on the team
Another person I've seen (same team) made their Dark Miasma powers even blacker, which had an interesting effect (esp. for Dark Servant and Tar Patch), except for Darkest Night, which they made bright yellow to try and keep people from killing the anchor.

Can you change the colors on defensive toggles? If so, I intend to change my /SR Scrapper (Awesome Possum) toggles to match his Cloud of Flies costume aura as best I can.
My Ice Blaster will get purple. (Her Ice Guantlets are powered by a few broken Clockwork minions and an old Grape Slushee machine)
My FF/Energy Defender will have her blasts changed to match her bubbles, which will not change. (Unless, I take Detention Field, which would be darkened or reddened.)
I don't plan on changing many of my characters.
The first character I made when I bought CoH was a eng/eng blaster named Sunbird. I had no way of knowing at the time about the blue blasts and pink pom pom hands. A fair bit disappointed I went on to make other characters but never deleted her. Now she looks just like I wanted her to in the first place, and am having a blast with my very first blaster again.
Well, I plan to change the colors on my inv/EM tanks attacks. I never objected to the "pink pom-poms of doom" but they don't match my costumes. My first costume was green/white, next was blue/white, then red/white, SG uniform is gold/white, then I made an outfit of Vanguard and Stealth armor that's also gold/white. I'm going to make the attacks pure white.
Aside from that, I don't have any plans to CHANGE anyone. I'm used to the colors as they are and often design costumes to work with them. I will probably customize the colors on just about every NEW character, though.

I've been dying to make a "pastry chef" hero (or villain) and finally can utilize Spectrum to alter Storm powers for the theme.
- A pink Hurricane becomes his Giant Cotton Candy Swirl!
- Brown freezing rain becomes a Chocolate Shower
- A pure white Snowstorm becomes Powdered Sugar Storm
- A yellow Whirlwind becomes Yellow Cake Batter Blender
- An orange Steamy Mist becomes Orange Soda Fizz
- And a white and brown Lightning Storm becomes an Electrically Toasted Marshmallow (a stretch, but still fun)
Now I just have to decide which other powerset to go with it thematically (and thus determine which AT).

I finally have the green "mage bolts" I've wanted for my magic origin nrg/psi blaster. Other characters have their FFs altered, and my Rad corruptor finally, FINALLY, has "invisible" radiation attacks.
I might color code attacks for some of my other characters and some of those green auras for heals might go to gold....

Jade Dragon - Rad blasts and Force Fields are the same shade of green, and the same green as his aura.
Blue Diamond - Now has blue flashes when he punches someone. Dull Pain, Rage and Unstoppable Auras are pale blue, all other effects set to Minimal.
Genie Gold - Her Illusions and Rad Emission powers are gold. This really looks cool, as her powers look like a cross between clouds and rays of sunlight. (A teammate described her Phantasm as "He looks like a sparkly sunset")
Bloodwolf - Now punches as well as kicks. His effects are a very subtle grey, with just a hint of red flash in his attacks. Most SR effects (or Ninjitsu, for the Stalker version) set to Minimal.
Sandy - Sandy's Fire Sword is now a blue-white plasma encased in a purple-white magnetic field. Many of her Fire Secondary attacks are purple-white, to match her lightning Primary, but the flames are still red. An exception is Consume, which now creates a burst of blue to match the "increase Endurance" theme.
Silver Bolt - Haven't finished messing with him yet, but his lightning attacks will be white, with a slight tint of red, instead of purple. For the Dominator version, his attacks will be the normal deep red outside of Domination, becoming white when he "powers up". (This matches his aura) His Gravity effects will match. (And Singy and Sparky will be the same colors ) My Electric/Sonic Corruptor version will have reddish-white shields instead of golden ones. (I think they already look somewhat electrical so just the color change should be fine)
Joe Everyman - I will probably try to make his Ill/Kin effects as subtle grey as possible. His Phantom Army, however, will be a generic (literally) black and white combo.
I have an Earth/FF Controller I may remake as an Earth/Cold, and try to make a dirt and crystal theme. I'll probably keep the original and make his force fields brown.
I'm not sure if Dark Armor has the option to make your character black instead of transparent yet, but as soon as it does, I will be setting that for my Dark/Dual Blades Tanker. I may change some of his other effects as well, although for the most part his power is darkness. (I role play some of his taunting effects as attacks by his pet ferrets, though )
I rerolled an Energy/Psi as a Rad/Psi, and changed all the colors to white with a slight pinkish hue. I just pretend she's firing off generic magical energy.
Changing my 23-ish Dark/Rad Defender's blasts to a purple shade, with the same cheerful lack of justification.
Rolled a Spines/Elec Scrapper (finally, after years of disliking the banana look), gave her the metal spikes colored silvery and electricity colored white. Blah blah complicated accident left her pierced with electrical rods blah blah.
And that's it, really. Everything else is fine. I'm making another MA Scrapper that'll mix in some punches, but waiting on the details on GR for that as she's an evil alternate universe version.
I removed all Regen fx, and changed MoG to gold and white, as well as making my MA atatcks less red, and more invisible looking I did add some more flashiness to another costume slot, but my main one is now much more toned down.

So far I've changed Spectreblade's Dark Armor auras to match the black and blue color scheme of his armor. I really does a lot to make up for the fact that you can't see his actual armor through Cloak of Darkness. I'll have to see what options are available for my Ninja/Poison MM before I decide what to do with him. I also have a Dark/Stone Brute who is basically a revived dinosaur skeleton, and I'm thinking making Mud Pots black like a tar pit, among other changes.

Changing my Burnt Matchstick's fire powers just to be a bit more unique, though I'm keeping them mostly fire colored. Changing some costume sets to all fire scimitars, one with all Greater fire sword, some with more dark fire mixed in. Though I do stick with some standards -> healing flames will always have some green in there somewhere, consume will have some blue. Just have one costume where I'm changing all the fire to a blue theme.
My MA/SR I only changed one MA power (the punch to the other punch, I like the kicks), though I might have one of her costumes with all punches just to vary it up a bit. Hmm... You know, you could make a bind to change between two identical costumes where one has kicks and the other has punches and it would feel like you have twice as many powers!
I have a few other humourous characters that I will change their powers a bit, though most of my characters/costumes are based on what the powers look like already, so I don't know how much will change there.
I changed my dominator's electric assault to a nice blue color, as I couldn't stand the red. <_< My energy/energy brute gained blue armor, and dark red for melee powers (the Dark colors look fairly evil on energy melee). And, finally, my patriotic tanker altered her pink pom-poms for some heroic-blue pom-poms... ones which weren't as bright, so you can actually see both her hands, and the bright circle of energy that goes around them.
Over time, as I log in my many, many alts, I'll alter powers to match costumes, theme, or just make sure primary/secondary match up.

I've recolored two of my characters so far.
The first was my my fire/storm corruptor, Nuee Ardente who go all hit storm powers recolored brown/grey, except thunder clap, which became blue/brown for the lightning. His fire powers became rich orange/red, and now rain of fire looks like lava falling out of the sky.
The second was my WP/SS tank,Deuce and a Half, who got minimal FX on willpower and grey-toned SS powers - they just look like dust, sort of like combat jumping and hover. Great for non-powered individuals.
Been slowly going through my alts changing things...
Tisiphonae (fire/regen scrap) got brighter yellow/red fire and reddish Regen effects.
The Sunbather (eng/ blaster) got nice golden yellow attacks
Fira Glacis (fire/ice blaster) has 50/50 red and white fire attacks
Cerulea (ice/ice blaster) got her ice attacks a bit more white
My /Will and /SR scrappers are getting their effects turned down
The Pink Peril (new elec/elec scrap) has, of course, pinkish electricity
Agatha the Mad (elec/dev blaster) will be getting, as befits a mad scientist, all sorts of wacky color combos for each attack.
My controller's Phantom Army is now dull gold, making them look like the brass automata they're supposed to be.
My new rad/energy blaster has lovely yellowish blasts and EM attacks. I like playing him just to watch the powers. Similarly, my swamp-themed earth/earth dominator has brown-and-green lava, for a really disgusting-looking and authentically mucky look.
Using blue and purple, I was able to match my electric/energy blaster's EM to the default look of her electricity exactly.
My fire/SS tank, who's associated with the sun, has golden-white fire (not flames) and flamey-looking superstrength swooshes.
My dark/stone tank's Stone Melee is gray now, like his skin.
My fire/energy tanker who's an anthropomorphic steam train got his energy melee switched to a low-key yellowish-white, like a headlamp. More importantly, by using the darkest grey in the Bright Flames theme for everything in Fiery Aura, he now is truly powered by steam! Healing Steam looks particularly nice, in my opinion. I've caught myself shouting, "Healing Steam!" in fact, when he uses it.
I'm trying to do just a couple of characters a day. Fiddling with powers is as addictive to me as working with costumes.
By the way, is anyone else having trouble with the "save customization" saving everything as the "original" them rather than whatever you've adjusted it to?

My MA/ scrapper now has punches! She's supposed to be more of a street fighter type than a super kung fu type, so they fit her a lot better. I'd been expecting for years that I'd need to reroll her when they finally got around to making a street fighting set, so I'm kinda glad it was handled like this. (On the other hand, I also fear that other long-requested sets might become no more than new animations for existing ones.) I also made the flashes when she hits people dark grey, which makes them a dim white in practice. It makes it look a lot more natural to me.
My Energy/Energy blaster is getting pure white attacks in both pools. No longer must I be envious of the Legacy Chain's ability to shoot white energy!
Having Vengeance and Fallout slotted for recharge means never having to say you're sorry.
The most exciting one to customize for me was definitely one of my storm corrs. She's rad/storm, and the entire story behind her is she's absolutely threaded with radiation through all her cells, so I had a fun time making all her storm powers look sickly. I colored her Steamy Mist a toxic looking dull yellow and pea green combination that has made one or two people uncomfortable to stand near. I lurve it.
I also had fun recoloring my storm/elec's to match her different costumes. Patriotic storm powers, anyone? And lime green lightning. Wheeee.
I did change my fire/therm's powers to an obnoxiously bright yellow/white/orange combo, but I had to tone it down because it was blinding me, let alone anyone I was trying to shield.
Changed my namesake FF/Psi Defender to have red bubbles and Red/White blasts to match his costume (Which has always been some combination of white, black and several shades of red).
Changed my Fire/Psi Dominator's Psi blasts to Orange/Red to match his Fire Control (which is unchanged).
Changed my Electric/Electric Stalker, Mind/Electric Dominator, and Electric/Electric Tankers to have Gold/White electricity (and Mind control) to match the awesomness that is Thunderclap.
Changed my Dark/Shield Scrapper's Dark Melee to Purple/Black to simulate Warshade powers (as his backstory is that his shield was crafted from a damaged Shadow Crystal Cyst that an aging warshade has taken up residence in, and the scrapper is granted use of the warshade's energy while he wields it.)
Changed my Dark/Energy Brute's Dark Melee to a deep Gold, to match closer to his EA (which is also darkened a bit).
Changed my WP/Ice Tanker's Willpower to a nice powdery Blue to match his Ice Melee (which I also changed to White with blue tones).
Changed my Plant/Earth Dominator's Plant powers to include a wider array of greens, browns and reddish browns and changed his Earth powers to a variety of effects (all still basic Rocky colors).
Changed my Kin/Rad Defender's powers to Red/Dark Red/Black to match his costume.
Changed my Dark/Sonic Defender's powers to varied shades of Black/Grey/White.
Changed my Dark/Ice Defender's Dark Miasma to include shades of lighter blue.
Changed my Ill/Rad controller's powers to varied shades of Red/White/Grey/Black.
I'm probably missing some, but that's all I can think of at the moment.

My existing characters have visited the tailor one by one... and found that they look best with the default colors. Even the red lightning on all my electric villains is staying (probably because they're all roleplayed as Mu initiates). The only exception is my SS/WP Brute, who's going to be trying to minimize the flashy strobe effect of Rage, swapping in some of the alternate punches, and shutting off WP entirely.

Some of my changes are on hold until I figure out a way to see what a power's original colors are. Yes, I want to change secondary sets to match the primaries, but can't see what the default primaries are and have to guess. That can be expensive.

I swapped my SS/WP brute's punches to the new animations, setting the colors to closely match the original effects. Rage I made a dark red, which looks pretty nice with the yellow willpower glows.
Penny Jenny, my psychotic deity trapped in the body of a hyper-active 10-year-old SS/INV brute got a more extensive makeover, with all of the powers now in shades of pink. Hopefully this will inspire me to play her more. She's been level 16 for quite a while.
Other than changing my Eng/Eng blaster's pompoms to blue I'm not sure I'll make any other changes. For the most part, my characters were made with the existing effects in mind, or I've just gotten used to them.

Most of my others were built around the power colors the way they are, and some powers look better to me as they are than with any changes, so I'll probably never change my current willpower, invuln, sonic blast, or illusion powers. I did change my main stormie to all white storm powers and white energy blasts with flecks of light violet, but I'll probably leave the rest of the stormies alone.
What turned out to be fun was changing Dark Armor/Dark Melee. I made the fear powers, Smite, and the anti-mezz shield dark purple, changed another shield and Midnight Grasp to dark red, and left the rest as they were. It looks neat having different colored armors together. With the magic bolero, the sort of vampiric-looking supernatural female face, and stark white hair, she looks regal and elegant. Or pretentious. I really like having minor variations in the powers based on what they do, but having them look similar enough that it still appears to be a coherent powerset.
I haven't even gotten to the new characters for powersets I never played because of not liking the power colors (FF, Radiation).

...will you use on your characters? Will you get your colors to match your costume? Will you make each power different and unique with a rainbow of colors? Will you choose specific colors for specific powers to help them in gameplay?
I have remade PK as a level 1 on Justice for a solo project inspired by a thread in the Defender forum. Needless to say, aside from BRIGHT RED Personal Force Field and Detention Field (YES! FINALLY!) ALL of PK's powers are now pure white, just as I had always imagined Philotic powers to look like. It's about damn time.
This is the best Issue since they introduced the Shadow Shard, if you ask me.
