This is the closest I've seen to my idea, which I can't believe hasnt been posted -
/yawn -- Villain yawns in boredom at the hero's futile attempts to escape his doom! Something like the arms crossed, one hand stroking chin emote, but with a bored yawn and hand waving over his mouth instead.
And I completely love the /blueprints or /world plan idea instead of the /newspaper. Pure genius...evil genius that is.

/e knife- takes out a knife and starts sharpening it.
/e charge- for villian tankers: like what bulls do right before charging, eg. kicks up dirt behind him
/e drunk- pulls out a bottle in a brown bag and chugs it while swaying
/e angry- face turns red, & steam comes out of ears
/e lecture- this can be like the heroes lecture but much much much longer, it has to be so long that by the time your finished with the emote, the hero you trapped or were about to kill escapes.
/e straight jacket- just that
/e coin flip- ganster style lean while flipping a coin over and over again
/e shooter mcgaven- like the other gun emotes just more annoying.
/e head spin- ala exorcist
/e dark cloud- gloomy rain cloud lurks over your head.
/e playboy- instead of a newspaper, you pull out a playboy and check out the centerfold....for girls i guess itd be a playgirl...ew
/e shovel, pulls out a shovel, points at a hero and begins to dig a grave

Don't know if it has been mentioned but how about an evil sound effect entrance... villain steps forward, puts hands on hips and the villainous.... daa daa duuuuummmm.... sounds off.

/cossbones (the skull and crossbones symbol for poison, death, pirates etc)
/rps (instead of rock paper scissors... Mace net chainsaw)
/booger (villain picks his nose and flicks it at a hero)
/nyah (sticks out tongue)
/lurk (hunches over, holds hands in claw-like gesture and peers around sneakily)
/cuffme (holds out wrists as if awaiting handcuffs)
/laser (appearing above the villain's head: a laser, the world, the world blowing up)

Gotta second the neck crack emote and the dramatic cape twirl stuff... especially if CoV includes over the shoulder capes like Vader and batman have.
My suggestion would be a "Choke" animation involving a henchman (henchman being the fade-in equivalent of the boombox, just there for kicks).
Not really an emote, but if there are any powers that block/redirect/nullify hero powers, they have an animation showing the villian blocking the shot with his palm or two fingers (as in, Hero throws a blast or punch at villian and villian counters with a deft hand move or absorbs it with no more than his index and middle fingertips.)
My choices would be:
1. Beard stroking as stated before is one that would rule.
2. I want the /atease emote combined with the /laugh emote (hands behind your back laughing). Just like the old Kung Fu flicks.
3. Id like to have a brushing off the dirt emote, as in you finishd a tough battle and dust off that little speck of dirt so arrogantly off your shirt.
Almost forgot these:
21) hunched over, panting and salivating like a rabid dog (Reminds me of Gollum) =^P~
22) Hiding behind another villain and peaking over shoulder
23) exorcist 360 head turn
24) maniacal laughter while revealing super-imposed skeleton (like Lucan in the EQ2 movie)
25) peel off face to reveal flaming skull (complete with high-pitched laughter)
26) fuming mad (literally in the case of fumes surrounding the villain - sort of a dry-ice entrance - or emerging from head)
27) using cape to turn away and vanish [for use with invisibility or phase shift]
28) diabolical gesture with palms facing one another, and various forms of energy passing between them (fire, energy, electricity, dark miasma, glowing green plasma, etc.)
29) scared stiff - eyes widen and toon becomes statue
30) melting - character is scared into liquid puddle (Major Toht in Raiders of the Lost Ark)
31) rears up edges of cape (Dracula-style)
32) eerie clicking sound (like the bug creature in Mimic)
33) deep growl (like T-rex)
34) hissing (like Aliens)
35) cat arch (like the quintessential Halloween cat)
36) hand to lips then to rear - "kiss my [censored]" (perhaps in the upper end of the game rating)
37) fetal - character falls to the ground and quivers in a fetal position
38) putting on sunglasses ... "it's on" (Wesley Snipes ... in just about any of his movies)
39) palms up, widening to open arms - "Is this/that all you got?"
40) momentary, hot, glowing eyes (complete with humming sound) - as if to sear your soul. This would be very eerie looking for a whole group to do this simultaneously. 
41) the Gollum happy dance (in TTT, the morning after he supposedly was rid of his alter ego)

Whew - finally read through the whole list.
Though it's been mentioned already under a different name, I'd love to have the stance that I call "Milking the Giant Cow." The villain holds both of his clenched fists high above his head as he exalts in his villainous victory.
A pacing emote would be great, especially if it worked in hand gestures similar to the existing "persuade" emote. It would reflect the villain mentally going through his plans.
Contemptuous turning one's back on the heroes, with appropriate cape swirl.
Nervous glancing over the shoulder.
A "talk to the hand" gesture.
A bunch of good ones, I definitely like the "brush off" idea, and the cigarette smoking.
Also as others have mentioned:
1- My villain needs to be able to WALK- if all is going according to plan, then I should be in no hurry.
2- New standing "animations" for Fly and Hover, a la Magneto or M.Bison.
One I havent seen mentioned is the finger wave, like the in T2: hand lightly closed with just the pointer finger extended upwards, slowly waggle back and forth as if to say "uh-uh, bad hero"

Majinn Vegita's infamous evil smile. He looks at hit target, tilts his head sideways, and makes a huge, evil looking grin. The way it sounds, it's stupid, but if you've ever seen that episode, you know what I'm talking about.
Also, one where after you win a fight, you could use an emote to have your villian quickly turn around (capes fly up into the air) and he just walks away.

I hereby condemn myself in watching all Austin powers movies again the coming weekend !!!
A lot of good ones in this thread...my emotes:
- Nyah Nyah Emote - character sticks tongue out and puts hands next to ears and goes "Nyah Nyah"
- Raspberry Emote - basically character gives somebody "the raspberry"
- Snicker Emote - character snickers and points at somebody
- Bring It Emote - kinda similar to the "taunt" animation in CoH except the character should point, do the taunt thing, and then slam the fist into the hand
- Slap Emote - you should be able to just run up and slap somebody (no damage taken of course)
- Manical Laugh Emote - crazy laughter and the character has his hands up like he just won the world series (or something similar)
- Thumbs Down Emote - the antithesis of the Thumbs Up emote that players do when they say "Ready!"
- Wack Em Emote - player moves finger across throat (you know that "kill him" gesture that baddies make in the movies )
