A badge hunter's moral dilemma
I think this is an intended consequence.
You'll roll a separate badger to keep from ruining your good hero's reputation, which means you spend even more time getting the new badger up to speed with your old one before even starting the new badges.
But also we suspect there will be badges for never going rogue, so it could be impossible to get every badge.

I think Dechs Kaison has the right line of thinking.
Going Rogue has a theme of choices (the choice of going from hero to villain and/or the other way). I would think it reasonable to suspect this will apply to other parts of the game like badges. IMO, if it didn't, then people would line up their badgers, switch, gobble up the badges, then switch back again (sorta like how people organized various farms for badges).
In the end, we will all find out when it gets released.
Or.... She pulls a Manticore and goes undercover pretending to be a villain to gain their trust and infiltrate their ranks while always secretly adhering to the side of Truth, Justice and Pie.

I was perusing Paragon Wiki and read up on I17, particularly the new badges. I read the part that stated that the new "1,000 badges earned" wouldn't be available until GR, and then it hit me like a brick; My main character and badger Pink Lioness is a hero to the core. In order for her to gain as many more badges as possible, she would have to... TURN HEEL! Now I'm conflicted. I want her to have those villain side badges, but I don't want to ruin my number one hero by turning her bad just for prideful badge scavenging. What's a man to do

So the best bet, is do the missions in praetoria and see exactly where your hero lies

I realize that every single badge in the game may not be attainable, and I can live with that. It's just all those villain side badges look so shiny, but I don't want Lioness to miss out on the rewards for staying true to blue either. I don't know, would you still get the loyalty rewards if you just went vigilante but not full-villain?
I'm in exactly the same situation with my main badger, Silver Gale. I really want her to be a "pure hero", but there's no way I'm going to catch up with other Hero badgers when they go Vigilante. If there's some easy way to distinguish always-Heroes from characters who were Vigilante at some point, then I can keep comparing myself only to Heroes. Alternately, if the rewards for "never changing sides" can still be gotten if you go as far as Vigilante, then go back to Hero and stay there, I can briefly switch just until I get the redisde badges.
For what it's worth, I don't think there'll be a badge for "never straying" or any sort of other negative requirement, since there's no tech to take away badges from characters. (The Architect badges were *removed from the game entirely*, that's a different thing.)

I have some sympathy and feel exactly as you do.
I *hope* there is going to be some badge compensation for staying true to your colour - but we've not yet heard much so let's wait and see.

Btw, I don't see how a badge could be awarded for staying a hero (and I really hope the devs won't come up with something like this). When do I get it? What happens if I switch over to the other side after I got it?

I for one really hope this will happen somehow, because IMO it would help break the 'gotta have em all' mentality that perudes some of the badging community. Perhaps there coould be a contact that could be accessed to attain such a badge, for a 'promise' that the toon wouldn't ever switch. The tech for removing badges would need to be implemented though. I dont know if this is possible.
My badge-toon will be switching, but for concept reasons. The badges will be a happy side-effect.

I'm withholding decision on my blue and red badgers switching until all the facts are available such as what is the reward for never switching, what information is there on the incarnate levels, are any badges lost when switching, what is the best option to get the most badges. Secondary characters however will likely be switching.

And I highly doubt that Incarnate Rewards are tied to "staying true", as it were.

Your character becomes a "Vigilante" in the Rogue isles, not in Paragon. Do the side-changing arcs, re-write the story slightly so you're hunting bad guys, not good guys, in your personal continuity. Once you're considered a Vigilante head to the Rogue Isles to mete out some Justice, in-character (I call Heroes in the Isles "Purpleside"). Get your badges, go home.
And yes. It is possible to break the law in the Rogue isles. Contrary to popular belief the "Darwinism" rule doesn't apply to -everyone-. Just Recluse, his minions, and the Destined Ones. Otherwise there would be no Rogue Isles Police or Arbiters (Judges). And if you read -anything- on Recluse, you'll know that he hates heroes utterly. Regardless of whether they broke "his" laws or the laws of the Etoille he'd still hunt them down and kill them.
So in the Rogue Isles you would be considered a vigilante, rather than a hero. Recluse would sic the media on you, spreading lies and propaganda to keep the public from holding you up as a symbol of hope. Arachnos would attack you at every turn. Even Longbow Agents could be taken in by the slander and come after you, thinking you're just another "Destined One".
So. From an in-character standpoint it can make perfect sense with just a tiny bit of tweaking. Your character would still be a true hero, she'd just be lending a hand to the downtrodden people of the Rogue Isles. Happy Badging.

I suspect that the upcoming Incarnate levels that have been mentioned may be the reward for never going rogue.

Now, if Jack was still here, then yes, adding the long-requested side-switching system to the game, and then excluding anyone who used it from using the long-requested endgame system would be something an MMO visionary would do.
