I believe that the only thing that will be missing is any custom characters you made in Mission Architect, those save to your computer.
All preferences, window saves, chatlogs, screenshots, keybinds, macros, popmenus, Mission Architect created content, and slot order info.
Save that stuff.

Things that are stored on your computer (that I can remember):
Preference save files (i.e. bind export files, window position files and default chat files)
Character server order data
Saved costumes
Player notes
Mission Architect Arcs (note that when you publish the arc is stored on the server but you can't get it back so modifying it requires re-making it if you lose the source)
The first two aren't a big deal, you can easily rearrange your characters so they are in the order that you want and losing the preference files won't impact your existing characters (you will need to re-export them before you make a new character though).
If you have Saved Costumes that you want to keep, you make extensive use of player notes or you have AE arcs that you may want to revise then you may want to copy those over.
What gets saved on your hard drive... well, I'm at work so this is off of memory, but:
1. Costumes and Power Customizations you've saved (to be able to load later).
2. Custom enemy groups and/mobs you made in AE.
3. Unpublished AE arcs.
4. Keybind files, but not the specific ones loaded on any character at that point in time. As an example, I swap between files on my MMs and Khelds. If my hard drive died, I'd only have the keybinds that were currently loaded and wouldn't be able to switch.
5. I don't remember, but I think player notes are stored locally as well. Someone correct me if I'm wrong here.
6. Login screen character order.
it has gone from unconscionable to downright appalling that we have no way of measuring our characters' wetness.

Characters are server-side. But any saved costumes, chat logs, AE arcs, player notes, etc, are stored player-side. So back them up to a thumb drive or something. They're mostly a bunch of .txt files.

Okay, doesn't sound like there's too much I'm missing. I know I've got a lot of that backed up on another hard drive (albeit somewhat out of date), and the rest isn't really crucial at this point. I was just hesitant to do a new install in case there was something I was forgetting, but I really don't want to miss any more of the summer events (already missed the movie one. )
I think I can still recover that hard drive, it's just got a particularly nasty bit of malware on it that is going to take some deep cleaning to remove. Ugh.
I just want to express my extreme disappointment at this thread-- everyone providing accurate, technical information. I expect more from all of you.
The correct answer(s) to a forum post of "What info is kept on my hard drive?" should be along the lines of:
"Dude, where's my character?"
or
"Well, there goes Liberty server..."
or

Good luck on downloading the game again! Downloading the game is fine, but as im finding out right now . . . . the stage installation takes the mickey Swear it was much faster pre-stage era!

What I do is keep a backup of the entire CoH directory.
If I need to reinstall, or install on a new computer, I can use these steps:
Install the NCSoft Launcher (I don't use the default directory, I install it to C:\Games\NCSoft)
Once the Launcher is installed I start the download of the game and point it to the directory I want the game installed to (Again, I don't use the default directory, I install it to C:\Games\CoH)
After letting it run a minute or so I stop the installer
I close the Launcher then copy over my backup to the directory I installed to (C:\Games\CoH in my case)
Once the files finish copying, I restart the Launcher, right-click on the CoH entry and select Repair (Consistency Check).
This speeds up my download time and I have all of my logs, screenshots, custom costumes and characters for AE, missions for AE, etc.
I do the same for Beta and Test installs and keep backups of all three installations for cases such as this.
If the game spit out 20 dollar bills people would complain that they weren't sequentially numbered. If they were sequentially numbered people would complain that they weren't random enough.

SHOULD BE BACKING THESE FILES UP ON A REGULAR BASIS!
Seriously. When you have a hard drive crash, or some other incident that causes a lost of data, if the data loss is permanent then the only correct explanation for how it happened is "I was lazy and/or stupid." I've seen people with their livelihood stored on the computer lose it all because they had no back-ups.
I remember an audio file that was making the rounds years ago. It was a guy calling tech support. They had serviced his laptop and, in the process, had wiped the hard drive. The only copy of his doctoral thesis had been on that drive - "Two years of my ******* life!", as he phrased it. Gee, too bad, dude. You messed up.
If you have ANYTHING on your computer that you don't want to lose, you should be backing up EVERYTHING.

I had just gotten a new HP laptop, and after about 3 days the GPU fried, so I sent it in to be fixed... they wiped the drive, and, somehow, switched out the screen for the wrong one... so after getting it back and realizing everything was WAY too big, and then fighting through their techs... was able to get them to let me send it back in, only for them to wipe the HD yet again... having to reinstall CoH and dozens of other applications repeatedly was quite annoying (fortunately didn't really have any accumulated data). It would appear that, regardless of what the reason is, standard operating practice is to nuke the HD with HP's people.
And that is why I love Time Machine Apple definitely got that one right... That's one feature that Microsoft needs to immediately rip off (they already have the low level stuff in place, just not the final unifying piece)

So, I reinstalled after first posting this, and have been having fun playing again both on the regular servers and the Beta server these past couple weeks.
Tonight, I went to my toons on the Exalted server and noticed one of them- my beam rifle/time defender, is locked. Huh?
So I click on it to see why, and notice that it is locked because it says I don't have Beam Rifle on this account.
Is information on purchases like powersets stored on the HD? Because that would explain why my toon with whom I purchased the power when it came out on my old HD is now locked (I hadn't thought to check some of the costume parts and things that I've also bought, but now I'm curious about). Or is this just bugged somehow?
Exit to the server list and go back in. It's just an incomplete connection to the Market server.

Also, in case nobody mentioned, if you have modded icons or maps, (Vidiotmaps, Corva's Excellent Icons, etc.), those are kept on the HD.

I should note that while you'll be missing your saved options, window settings, chat settings and key binds, that's only the DEFAULTS that will be gone. Any character you have set up a certain way will remain set up that way, so you can just log that character in and redump those settings from that character. The only one that will be problematic is keybinds, since it'll also dump any character-specific or power-specific binds that will override the keys of other characters you import them to. To recover basic key binds with a missing default file, it's probably best to start a new character and remap keys on that. This way, you ensure you don't get any extra keys exported.

Perhaps a silly question, but I have a new computer for the first time in the 7 years since I've been playing the game, and my old hd is having some issues so I'm not sure I'll be able to copy the files from that computer.
What- if anything- might I be missing if I just do a brand new install on my new computer? All characters are stored server side, right?
