A plot twist that would redeem everything...
As to Prae Nemesis being involved...there's some supporting evidence to that as he's not seen in the opening chapter of the Alpha Slot arc and the Menders openly speak of him not being as he seems. If he is manipulating Praetorian Hamidon and by extension Praetorian Cole, it'd make sense as he was also responsible for agitating the Rikti into invading from another alternate dimension.....

"It's one thing to question the official bio. It's another thing entirely to make wild accusations, or insinuate, that I'm some sort of gelatinous supervillain. The truth is... I am Hamidon." -- Marcus Cole

I think villains are more intriguing when they're human, personally.

(Primal Hamidon is overdue for an overhaul, imho. It should never be as routine as it's become to fight someone who's supposed to be the world's greatest expert on super powers and countering them.)
I wonder now if both Hamidon and Cole's life forces are now tied together? Maybe the only way to defeat both of them is to defeat them at the same time?
I smell a new TF or Raid

Even better, what if they had switched minds like in some sort of whacky 80s comedy?

Last we heard of Praetoria's Nemsis, he died a simple toy maker back in the 1800s somewhere.

The next 2 Incarnate Trials are an attack on Anti-Matter's reactors, and a fight with the Praetorian Hamidon in the Underground.

Nemesis being Hamidon wouldn't be nearly as cool as Nemesis manipulating Hamidon into becoming the giant Mr. Slugworth intent on taking all of our Everlasting Gobstoppers.
(Pteranodon isn't in the Firefox spellchecker, but Everlasting Gobstopper is? Weird.)

Look at that. A full-grown woman pulling off pigtails. Her crazy is off the charts.
In fact, I believe Nemesis Rex is still unaccounted for. Would love to see something done with him, since he seems to be even more awesome than our own Primal Nemesis, what with having already conquered his entire world, as well as those of multiple dimensions.

From reading all this, I think that what may be most likely is that when Hamidon psychically assaulted Cole and they had their battle of wits; when they broke apart they were both significantly altered and took on characteristics and personality traits of the other. Not so much that either is controlling the other, but that they just became more like eachother. Hence why the attacks died down, and why Cole got completely power-hungry.

Praetorian Hamidon is the Well of the Furies.
And Primal Hamidon is the letter writer.
I really should do something about this signature.
I thought the plot twist was already in the story, really. Why does a man who's clearly out to protect his people (albeit as a dictator) suddenly decide he must outrightly destroy an alternate dimension to his?
Additionally to that, as others have posted, there was the psychic attack on Cole by Hamidon, a creature that's largely regarded as being an Incarnate themselves. In this case though, you have an Incarnate whose powers are psychic more than physical.
