If you made it to 32 without Granite all the time and you don't like Granite's drawback, you can make it to 50 without using Granite all the time.

Granite Armor has some strict penalties associate with it's ability to take damage. You trade off movement speed, recharge speed, and damage. Without significant and expensive IO work you'll need a Kinectics around just to move and attack normally.
A problem, as I see it, is that too many players hit 32, get granite, and promptly drop all of their other armors and take more attacks, pool powers, or the like.
However, if you keep all of the defensive armors, take weave, and horde merits you can 5-enhance cap on the Luck of The Gamber 7.5 charge speed and Gift of the Ancients 7.5% run speed procs, which will go a long ways towards making Granite less unbearable.
If you frakenslot right, you can still remain survivable without external buffs in the default armors as well. Spend enough cash / merits and you can get Earth's Embrace close to permanent outside of granite... and a 3k hp cap with a 50-55hp per second regen rate and 30% defense is enough for most team situations.

I've seen a few guides for brutes that, using heavy IO set slotting, negate the penalties of Granite, but at a very hefty price tag.

My signature toon is a Granite/BA tank. Battle axe is actually quite a good set to match with stone armor, as it has its DPS spread through the set (barring the first attack), rather than having one attack that really suffers from the recharge slow in granite. One thing you could do is to slot the force feedback chance of +rech in some of the AoEs as they do knockdown.

I'm just wondering because I have a lvl 35 BA/SA and it well...sucks...and I HATE the recharge with Granite....so should I pick a different secondary or just leave stone alone?

BA is SLOW. I have a WP/BA, and the recharges on BA are pretty long. I have nearly 100% recharge in every attack, so i love it now, but before that... heh. Add in Granite's recharge penetility, and yeah, it's going to be slow.
But, frankly, as a tank in granite form, your there to be the whipping board, not the damage dealer. BA has great AoE and between your taunt aura and taunt, it'll more then get that job done.
If you just can't stand it, well, reroll. All secondary will suffer from the same penetialy, just to different degress. I'd wager /fire would work ok, it's got some quick low level attacks. Or maybe Dark.

I personally stay in Rock Armor most of the time and only use Granite in difficult situations where I would get killed with standard Rock Armor. Set up binds or macros to make it easy to pop in and out Granite. Use your attacks in Rock Armor to gather all the aggro, then pop into Granite only when you need to because you are taking too much damage.
I use an 8 button mouse, and have a toggle to switch between Rock and Granite to make it easy.

I like Battle Axe. I have a Fire/BA Tank and enjoy it quite a bit. So my opinion is that Battle Axe is fine. Although, I do not have a Stone Tank and so I have to borrow from my friend's experience to speak on that.
I know that Granite has some major slowing effects, but take Haste and slot recharges in your attacks to help overcome the slow while in Granite. I have a friend that has a Stone tank and that is what he does with his attacks to help get them to activate quicker.
You can also try to maximize recharge using some creative IO combinations.

However, the problem is Granite, especially if you don't use it as a situational power. There's nothing wrong with that, but like any power taken out of its original context, you'll have to plan around that.
If you wish to use Granite a lot, you'll want to invest in IO sets that increase your Recharge, use Hasten, use Recharge enhancements in attacks, or a combination of all. The same can be said for Recovery/ Endurance Reduction, and possibly Run Speed (both using the Fitness pool), depending on your playstyle, your Influence savings, etc.
That being said, Granite is designed to be used as a situational power. I have a combination of the above recommendations and personally, I only use GA on large teams and/or fighting AVs. Most of the time, Rock Armor, Stone Skin, and Rooted usually get the job done for me. IO sets can also increase global resists and defense bonuses.
But at the end of the day, it may just depend on your playstyle and how much you want to invest into the character.

This is all you really need when you touch into Stone Armor, by using this build you both, never die, and have much more space to try and fix that problem of recharge.

I strongly recommend getting these two pools and doing this for End and Survivability reasons(tough and weave just makes you god like with a stone).
Now you can get things like hasten to help with the recharge or maybe a mastery or something like that. If you still can't have fun with your tank after this maybe Stone tanker isn't for you Don't feel too bad about it, not everybody likes being a stone tanker because of the same problems you have.
Some tanks I would suggest you try if you don't like stone tanks are:
(From most durable to least durable)
-Invulnerability/whatever maybe Axe
-Shield/Fire
-Fire/Ice
-Fire/Fire
Look into these tanks if you have lost all faith in a stone tanker. Fire Fire tank is a huge difference from stone tanker. They are like Night and Day. Shield Fire tanks do a lot more damage, almost the same if not more than a fire fire.(I prefer Fire fire.) but they have a little more strength than a Fire/fire tanker.
Fire/Ice tankers are great for holding aggro. They play different than a Fire Fire but have the same survivability rate. Invulnerability tanks are tough tough tanks, they come right under stone tankers. They don't have the problems you are facing with your stone tank though so that's why I suggest you look into them.
