The Magic Man arc (the final mission at least) is still awesome. I love the magic man. I also love the slot machine's arc redside.
Thumbs up for Organ Grinders, and another where you learn more about Countess Crey, but not where you actually fight her. "On the Trail of the Countess?"
"A Titan Named Joe" is also good.
Some of the late Malta arcs really grind my gears (in a good way) as we see what they are willing to do to preserve "Freedom" and "Democracy".
I actually typed out a rant in broadcast on a solo mission against Malta. No one to hear it but eavesdrdopping GMs.
What can I say? I get into it.
Villainside, I'm curious as to where Sister Aurelia's story will go. Haven't completed it yet.

Whatever arc it is you finally get to smack the Countess down, yeah, that's one I love
I just did the Terra arc again, after a long wait, and it was fun. Freakalympics is just the most awesome ending to a fun arc ever.
You know what I've noticed is a lot of the best arcs really still seem to be the oldest among them. The ones which are well-known, well-played, even though there might be a lot of "nothing" surrounding them (meaning: plenty of fluff missions, for all origins/contacts, except that ONE you really remember), rather than some of the newest ones in the revamped zones.
While the Faultline revamp certainly has made it a lot of fun, it still is one of those 'too short for its own good' feeling stories.

Repurposed
There's a two-part story arc, "The Sky Raider Secret" (level 20-25) and "The Mysterious General Z" (level 25-30) that are the only "City of Heroes Classic" original story arcs other than the Freaklympics that I would still rate 5 stars. Marvelous conspiracy-theory stuff.
Although come to think of it, the two "City of Heroes Classic" Devouring Earth story arcs, "The Unity Plague" (30-35) and "The Terra Conspiracy" (level 35-40) are just about as good. In the 30-40 range, the Devouring Earth have some of the coolest mobs in the whole game, and those two arcs really do a great job of conveying the whole "holy cats, this madman really does intend to kill everybody on earth, and if I don't stop him, he'll do it!" feeling.
I hate it when I miss the Freakylimpics, and I've missed the Terra Conspiracy more times than not - though part of it, namely what "terra" herself did go through, was part of what I had in mind with some dialog in one of my MA arcs (at the end.)
I've just got to agree with most of the ones listed.
And, honeslty, early on... gah, can't remember the name, but where you learn the history between Blue Steel and the Clockwork King (as well as the glowie...)
Redside, Seer Marino's arc always gets me. Always, even if I'm a black-hearted, cold-blooded villain.

Some of the Nemesis 1-shot missions- "get track sample" or "rescue the Ladies' Aid Society" for instance- are really fun for me. I don't know if you can get those through Ouroboros or not.

The very first one I played years ago that made a big impact on me was Ubelman (sp?). I had just crossed over from WoW and I was so impressed with the quality of the story telling in this game.
Can anyone tell me the name of that arc?

Ubelmann the Unknown, The Eternal Nemesis, On the Run (The Evil Countess Crey).
If you can stomach Malta, I'd definitely recommend Indigo and Crimson's two arcs: "Melvin and the Mysterious Malta Group" and "Project: World Wide Red." Malta has one of the more fascinating stories of the different villain groups and, as Xalaqia said, they do absolutely monstrous things in the name of "freedom" and "democracy." That's why my story, Blitzkrieg, centers on them despite the fact that they are annoying to fight.
Other good stories on the hero side that have been around for quite a while would include...

The villain side has quite a few good ones as well, but the arcs Seer Marino ("Oh, Wretched Man!") and Marshal Brass ("The Aeon Conspiracy" and "Echo Down the Aeons") give definitely stick out. Slot Machine's second arc "High Roller's Last Gamble" is also worth a mention, along with all the patron arcs.
EDIT: Agh! How could I forget Vernon von Grun? I am shamed! All four (Yes, four) of his arcs are absolutely awesome.

The Unity Plague, definitely. This arc always makes me feel like I am truly saving the whole city, possibly the world. Plus Devouring Earth are one of my favorite villian groups.

My nomination is Wheel of Destruction - level 20-25 hero arc. Not just because it ends with the best mission to get the Banisher badge, but because all the BP masks are so colorful and purty.

It is one of the arcs giving by Mercedes Sheldon in the Midnighter Club (level 20ish and requires you to have access to the club).
I just did the Freaklympics for the first time ever using Ouroboros, and it was fantastic. I'm not really sure how I went so long without doing it before, though I suspect the Citadel TF, Croatoa, and Striga have a lot to do with that. It was an interesting story, with a really cool last mission. Anyone else find that story arc extremely fun?
I'm currently going back and doing all the story arcs with my main(MunkiLord), what are some other really good arcs I should try? I know all about Faultline and the other zone contained arcs. What are some of yalls favorites?
