I want to change my answer:
Let all of the Freedom Phalanx die. (Because of US!)
Let all of Recluse's Henchmen and Recluse die. (Because of US!)
Let US be the heroes/villains of the story in the end-game.
Let US become the new Freedom Phalanx. Let US take over Longbow.
Let US be the new big bad. Let US take over Arachnos. (After we do so, the lift in Grandville tower can take us to our own meeting room with our own lieutenants.)
Use the phase technology to make all this happen. (Replace all the dead people in game with longbow/arachnos npcs - they could have slightly different dialogue to reflect that you now own their ***.) Tie this in with the storylines of the finale incarnate unlocks.
Let US be the ones that defeat the Battalion after The Freedom Phalanx and Recluse et al have fallen.
Use Desdemona/Maelstrom as our player character's right-hand from a storyline perspective. As we take over Arachnos / reform the Freedom Phalanx - they can be the ones helping us to do so. These two characters would be essential as they have grown with player characters from the start.
Introduce NPC "party members" that are basically our lieutenants (villains) / new members of the freedom phalanx (heroes). These party members would be recruited in the incarnate endgame solo path and would join us on missions. They would have side-stories about themselves, but would not be the focus.
And keep the engame trials as something that is a MASSIVE interplanetary threat. Now that we are either Superman or Dr. Doom we have to get involved.
Boom. Badass storyline.
Basically what I'm suggesting here is to make the end game focus on shifting the player characters from a supporting role into a main role. Killing off all the Freedom Phalanx/Arachnos topdogs is a good way to handle this, and bringing in our own supporting cast would also do this.
Which of us do they write the further content about, then?

There is still TONS of content that's about the player character. There are plenty of stories where YOU are the star, not any of them.
What you proposed would put our characters on the forefront. It would put our names in front of everybody. But then their names would be in front of ours... And then other names in front of theirs...
What you believe would be a special experience would wind up becoming a trite and pointless exercise in the ludicrous. What's the point in making my tanker the new Statesman? How would that system even work!? I don't know who these other seven PCs are and there's no guarantee I'm going to team with these folks again on these characters. Regardless of that, oh look, here comes ANOTHER batch of PCs about to do THE SAME TASK that will turn them into the new Freedom Phalanx...
Yeah. It's a real special moment for the first team that does it... Not so much when fifty or so have. Even less when it's just being ground out to hack off a couple more levels or get some more Incarnate Salvage.
Or what was it that Syndrome said? "When everybody's super... No one will be..."

I'd rather have Ghost Widow or Crimson or...just about anybody as my right hand than Captain Hotpants and Mr. But My Mom Thinks I'm Cool.

Sidekicks would make better contacts than allies. In-mission allies are usually the opposite of helpful.
