I'm holding out for the supervillain formerly known as Paste Pot Pete, the Sinister Six's own Trapster!
It's going to be Green Goblin, I mean, if they are so intent of having Gwen Stacy over MJ, you know they are going to go with the villain that led to her death.

Carnage would have to be toned down to keep the movie at PG13 ratings. Remember how he was toned down in the 90's cartoon?

I don't see Gwen Stacy lasting more than one or two movies. While Joey Q may hate MJ, she is a large part of Spider-Man's legacy, supporting and loving Peter, while Stacy's impact is more with her death (though she was an important supporting character while she lived).
That being said, I doubt they bring in Carnage to kill her. With the failure of Venom in SM 3, I don't think they want to touch any symbiote-related storylines and was, in part, reason for the reboot.

(and as an aside, Gwen Stacy is once again sucking air in the USM comics. i forget the reason, but i didn't actually have a problem with it)
It's not going to be much of fight, Rhys Ifans doesn't even have super powers.

I for one am thrilled that they are rebooting the series like the Ultimate comics. I LOVED those comics, and have every graphic novel compilation.
Also, I would love to see Lizard finally.

And Gwen will be alive again by 2020. JMS was going to do it in OMD and ever since they've been working hard to reestablish her place in the Spidey mythos so people will welcome her return. Make her popular in the new movie and Joe Q will green light it within a year.
