It's an interesting idea although to be honest I think the ability to make heroic masterminds in Going Rogue will fill the thematic gap for most people.

I am not sure why... but this thread gave me a different idea for a MasterMind..
I think when GR allows me to bring a MasterMind hero-side I'm going to make a Thugs MM...
The back-story is that he is a hero looking for an "Able Sidekick" to join him in fighting crime...
However... accidents happen (as they often do to sidekicks) and every time such an incident occurs I'm going to use the Rename function to change the pet's name...
So (eventually) my minion list might look like this:
Riot Roy # 71
Thugz Life # 63
Pyro Pal #496
Ben Forcer #31
Ken Forcer #35
Harley D #11

This is an idea that comes around every so often. I even proposed a version of my own a few years back. I still think it's a good idea to allow us to create a Sidekick where we design our own "Buff Pet." It's the one iconic part of comic books that CoH doesn't emulate and really should (Batman & Robin, Captain America & Bucky). I was hoping Masterminds would let us design our minions -- now I'm hoping the Incarnate system lets us create sidekicks we can design.

MMs haven't had any Customization put in for them, but I'm really hoping it'll somehow let you customize a pet's appearance. Demons are the ONLY ones that allow any degree of customization. If not allowing you to actually use Custom mob replacements AE at least lets you re-color critters in existing factions--could we at least play with tints? Even if mercenaries wearing neon pink or ninjas wearing orange would be eyesores....If we could start to do that maybe you can pretend they're a uniformed team of Sidekicks you have instead of guys for hire from the Henchman4u supplier.
/Sidekick would be a funny secondary, though.
make it a vet reward, similar to the fairy/bot minor buff pet, in the full size of a dog/cat/horse/human (unlikely to allow anything below fusionette size) who when quickly dispatched draws you into a premade animation where you gather them of the floor and they quip about life not being like the comic books on the way out. have it be 100 months or something

I know others have proposed this, but most of the other posts I've read seemed to think you had to have full mastermind level passle of pets. I don't think this is necessary or desirable. Heroes usually have one sidekick, the number of heroes with multiple sidekicks is very small...like fingers of one hand small. LOL.

A thousand cookies for you and the thoughts this inspired in my brain.
Give us this devs as an EPIC Pool for Heroes! It would give us a constant backup character, we could customize the costume, and he could have a baseline power set and then additional power selections could unlock more powerful abilities. Run it with similar scripts as Architect, and naming as per the Mastermind's naming code.
For Example,
A scrapper at level 50 has a SideKick
The Sidekick has the tier one and two offense and defense from his mentor's sets to start with, and can unlock the other abilities (but only 3 of them as that is the limit to his Mentor's power selections after level 41). Thus he and his sidekick are melee combatants, the sk doesn't have enough power to completely tip the scales, but is customizable and still would be in the spirit of classic comic sidekicks.

OK, since this is a "for fun" section, and includes discussion of general City of Heroes issues, I thought I would take my shot.
I love Masterminds. Really. I can see why you don't want to create hero masterminds, the list of precident characters who fit this catagory in comics is amazingly small, and only gets a smidge bigger if you include low power groups. Basically, you have The Shadow, Doc Savage, Nick Fury, The Shield and the Newsboy Legion, and then you have to toss in things like Challengers of the Unknown, Blackhawks, Sgt. Rock, and the Sea Devils. And all of the later additions are really, as I said, just very low power superhero teams.
So, no real precident for superhero masterminds.
However, there is a LOT of precident for superhero sidekicks. Generally only 1 sidekick, and generally significantly less powerful than the hero (though not always). Superman and Krypto, Dr. Midnight and Hootie, The Thunderbolt and Johnny Thunder, The Red Bee and his Bees, Shining Knight and his Pegasus, Kazaar and his sabertooth, Loan Ranger and Tonto, Chamelion Boy and Proty, Supergirl and Streaky or Comet, The Falcon and Redwing, Catwoman and her cat, Princess Python and her Python, Gene Autry and his horse, Roy Rogers and Trigger, Green Hornet and Kato, Judge Dredd and his robot, etc.
How about working up a sidekick power set? Would not even have to be a major power set, it could be a minor power set, though I would love it to be a major power set. All the powers could be geared toward improving the sidekick, possibly a series of choices... ranged or not ranged, running or flight, type of damage (elemental, mental, dark, etc.), animal sidekick vs human sidekick vs robot sidekick, with choices closing off if you elected for that option. (I do not claim any rights to this idea, it's all City of Heroes proprietary, so far as I'm concerned.)
Anyway, give it a thought, will you, I think it would quiet people down who are always asking for Mastermind Heroes. And you could use it for villains as well. Oh, and I'd allow sidekicks for every archetype except Masterminds. They got all the sidekicks they need.
