Mission Architect Names - Could there be an issue?
One naming issue is the abreviation.. MA, Martial Arts or Mission Architect?

I don't think it'll be a problem (the naming thing, not Twitter. That is a problem but easily ignored) I can't see them blocking people from reusing their names in arcs. In fact its almost sure to be one of the most popular uses for arcs.
If not then there's always the "sticking random punctuation in" option. People do it already ingame (always makes me sad. Why can't people just accept they were too slow with the name and pick another?)
There's also the issue of 20 zillion arcs called "Kill UberBoss", with every named character having the same name. Sure, the database might cope with it (easily, I'd imagine), but it won't be that much fun.
Wonder how they'll cope with character defamation too? You could pick someone whiter than white that you know in game and build an arc around how evil they are.
Nothing inherently wrong with it, but it might not make that person happy.

Technically though, if your arc still falls into the EULA guidelines and all you've done is flip the personality of a known PC, then can they really do anything? It's all make believe in the make believe game world anyway...?

Doubt it's linked to any player name database.
One of the ideas that people immediately leapt on was to create their own character TFs/arcs. Given this it should have been spotted PDQ if you couldn't create named bosses with the same name as player characters.
Also consider that the missions can be accessed on any CoX server... so it wouldn't be a case of finding names that don't clash with your home server, but of finding ones that don't exist on any server.
As to defamation - not an issue.
1. How do you defame a fictional character?
2. How do you defame a character identified purely by name when the name could easily be used by multiple entities each with their own character traits/flaws/etc?
That is to say that each server could have it's own character called The Hypothetical... On Union the Hypothetical is a whiter than white hero. On Defiant the Hypothetical is a blacker than black villain. On Freedom the Hypothetical is an ambiguous anti-hero somewhere between gray and grey.
Write any arc featuring the Hypothetical as a named custom boss and some players of Hypothetical characters will be upset you've used their name. Some of them will love the fact you used the name. Some will object to the representation of their character. Some won't give a monkeys.

there are a couple of named characters in game that have the same name but different function so I'm guessing there can be duplicates

I'm pretty confident that MA will not disalow dulplicate names.
However, missusing someone else's character in a mission would be classified as griefing, should the mission be reported as offensive.
And all the usual EULA rules about not using copywrite characters or real people would still apply.

Because;
Making clones of your character, e.g. for different powers, and not wanting it to get too confusing with loads of other names.
Sometimes you have a great idea and a great name, and someones already gone and nicked it. Especially when the person who has it might spend next to no time on that character. (might being the operative word)

Portal Corp's existence eliminates any risk of character defamation.
Just say it's a version of the character from an alternative reality, Praetorian Earth or otherwise.
Or a Nemesis Automaton.

I think missions and arcs will be isolated from other missions and arcs - they'll be mini little game worlds, so they won't conflict with other player arcs and missions.

If we can create custom characters and groups to be our enemies, I think I can foresee a slight problem.
I know that I want to use some of my existing characters in story arcs (even if just for myself/friends to play with).
But if the character name database is linked into the Player Character name database, we could have an issue. Hopefully, it isn't and they've thought of this.
