I remember reading about the store having some planned downtime today, but I can't for the life of me find where I read it. If I'm recalling properly, it should be back up sometime tomorrow.
They expect everything to be back up on Friday.

This came as an unpleasant surprise to me as well. I was all set to make a new character and I suddenly had no space. I thought maybe the senility was kicking in so I deleted a relatively new character that I wasn't really enamored with and immediately had another Unavailable slot.
Posting on the Tech Support forum got me the info about the store being down affecting character slots. It seems like a terribly flawed way to do things to me.

I was confused for a second. I thought you meant slots that had been placed were disappearing. I've never had slots that weren't placed the first time I got on-line, but then they were always meant for Victory so it wasn't a hard choice.

I definitely agree that the whole set-up doesn't seem very sensible. I've never run into it before (probably because I play so irregularly), but judging by the responses I got it's a somewhat common issue.

I have all 36 slots on Virtue open. 5 of them didn't have a toon sitting in them. Went to make a toon when I noticed the slot was unavailable.
I was told it was the store being down. :/ I didn;t bother to delete any toons, as I figured the slots would just be locked once I did.

The Vet/Purchased/Freebie slots are linked to the in-game store. When that server goes down, any opened and unused slot beyond the 12th becomes locked, because the client can't verify the unlocked status of said slot.
The good news is that when the in-game store server comes back online, you get your slots unlocked. It's extra good when you consider that more often that not, when this happens on the Training Room, you have to delete characters until you have 11 or less, and then re-"purchase"* all of your slots.
* Fortunatly, the Training Room's in-game store isn't connected to your Master Account, so you can buy all that stuff willy nilly for free. Except for Going Rogue. That one WILL charge you.
