Definitely a big want of mine but I also recognize it would be a huge deal to make happen.
I have to believe it is on their to-do list and someday we may get it.

Common suggestion. FYI, Positron has all but confirmed that Issue 16 will feature, at the very least, the ability to set the colors of your power effects. Whether this will extend to Mastermind pets is not yet known.
Weapons are just a costume item, it was found out, and easier to change.
With I16, we look to be getting power customization, which may allow you to customize your MM pets. However, your pets are static objects right now, with each one having a defined look in the system. They don't have as much information in them as a player does, because of this. In order to customize them, they'd need to be recreated as actual player-like models instead of static displays.
On top of that, right now some of the models have custom parts in them, that work because the rest of the model has a set look. If you changed various parts, you may have pets that don't look right at all, with lasers coming out of a robot's crotch instead of his arm, because you changed his scale, and things like that.

I'll go on record saying that since AE lets us customize our custom critters and their appearance, and since there are rumors Going Rogue may also involve improvements to the CoX engine (not sure about this, but I read it somewhere on these forums), the day may not be long (i.e. sometime 2010) when Masterminds may be able to customize their pets.
In my opinion, the only true reason not to allow this would be because of the network issues Mastermind pets already cause, and these issues could possible be addressed by improving both the graphic engine and network code, on both Client and Server sides.
So... don't hold your breath, but I don't see why it can't be done.

Yep, a little known feature. I only learned about this when I ran into a blue-longbow in the HoF AE tutorial (not the real one, the one in AE that's better ).

That being said, while we may not get complete customization, having several different pets to choose from might be a nice touch. Or even different minions summoning randomly, like the Thugs do.

i and i'm sure many other players who use masterminds would love to see customizable pets, where players can change the appearance of their pets in the tailor and really give their mastermind a personal touch. we can already customize weapons why not pets cause they are in a way a masterminds weapon.
