How is that everybody remembers the Goonies and Kindergarden Cop being filmed there, but not the classic Short Circuit? Johnny Five is Alive!!!
Still though, I'm guessing Dark Astoria is an East Coast reference to to Astoria, NY.
Running down the list of hospitals and how they relate to the initial list of zone names...
(Atlas) Chiron is a centaur from Greek mythology. (should that make it the Chiron Medical and Veterinary Center? ok, maybe not.)
(Galaxy) Cygnus is a constellation.
(Kings) Crowne Memorial is another royalty reference.
(Skyway) Comte Joseph Louis Lagrange was a famous astronomer. You may have heard of Lagrangian Points in reference to orbital positions, those are also named in his honor.
(Steel) (no reference, it's named for the zone.)
(Talos) Phoenix is obviously a mythic reference, and a good one for a hospital.
(Indy) Bell Medical Center continues the nautical theme.
(Bricks) (no reference again)
(Astoria) St. Elegius was the hospital in the show St. Elsewhere (what I found online about the actual saint himself seems to have no medical connection.)
(Founders) William Harvey was the first physician to study the circulatory system. Though a medical reference, Harvey was English so this one doesn't seem directly related to a founder - maybe there's a different reference?
(Peregrine) Aquarius is the constellation of the water bearer, familiar to most people as part of the zodiac.
In Firebase Zulu, there is a Doctor Quaterfield who gives you a TF.
This *may* be a tongue-in-cheek reference to Doctor Quatermass of early BBC science fiction fame.

I forget the train of thought that connects Theodore Knight to Baxter. The Baxter Building is the headquarters of the Fantastic Four, and the Knight building was the HQ for supergroups in Paragon. Who can fill in the missing link?
The Upgraded badge reference Kord Technologies. Here it's Tony Kord, but there's a Kord Technologies in DC Comics owned by Ted Kord, a.k.a. The Blue Beetle.
Justice Avenger is obviously Justice League and the Avengers rolled into one. The badge references a billionaire playboy who could be a Batman or Iron Man reference - do we know if Justin Sinclair is one of the Freedom Phalanx?
Secret Admirer references the hero couple War Witch and Apex. Is this a Scarlet Witch + Vision reference? Anyone know any more about either of those heroes?
Whitecap is found on the Alba Varden, which was the ship in Lethal Weapon 2. (and I think other movies have referenced it, too.)

and the really sick part of this is, I knew this, I just had to look up the exact number:

so the cesium exposure enhancement increases sleep duration, which increases the number of seconds you sleep. Anybody got a better one than that?

one of the earliest mishs you do is to retrieve a crate (stolen from a Govt warehouse) from one of the villain factions. The number on the crate is the same as the number placed on the crate that the Arc of the Covenant is placed in in "Raiders of the Lost Arc." Once completed, your contact says something like "you didnt peek did you?" I also believe a mish has you rescue a Dr Jones, a university proffessor.

I don't think it's been mentioned, largely because I think it's only a curious coincidence, but doesn't the name "Grendel's Gulch" (in the Hollows) bring to mind "Galt's Gulch" from Ayn Rand's books?
