These 2 are older guides, but the information is still pretty sound. You mentioned not getting credit for running Oro arcs with limitations, I believe that that "single mission" arcs do not count for these badges, that's a possible solution.

Thanks guys, the stories I ran were not single missions, but I will keep hacking at it and see if I can figure out what I am doing wrong.
I've been slowly working my way through all the badges while running DA flashbacks.
Just got my Gold Medal and No Temp powers tonight.

The badge missions not awarding credit is WAI but the first Ward arcs didn't seem to be awarding credit either

EDIT: Just ran Strange Case of Benjamin Decker with the No Travel Powers option, and I was rewarded Suspended afterwards. However, I didn't receive it until after I did a contact follow-up after the last mission. Did you make sure to do so as well?
I find your lack of signature disturbing.
Badge credit for Ouro missions (additional difficulty challenges) seems to be spotty. Sometimes it works, sometimes it doesn't even though it's not a badge mission.
I'm not sure what's happening, just that I'm having to do more arcs.

I'm pretty sure the You have flashbacked to x number of mishes awards when the final mish completes even for badge arcs but the challenge badges don't award until the TF is called in and don't work for badge arcs and a few others.

# of flashbacks done badges award for any mission/arc done in Ouro, and award once the last mission is completed.
Challenge badges are awarded for story arcs done, and after you call the contact back after the last mission. Note that this precludes missions like Spelunker, which is a single mission, but includes story arcs that happen to award badges, like Roy Cooling.

I am trying to get the Villain side introduction badges thru Ouroborous and I can find the "Price of Friendship" arc but it won't let me start it. Click on the text and nothing happens. Is this a known bug? I am full villain when doing this.
Okay found out you have to complete the Firewire arc first to be introduced to LT Harris. Nothing to see here. Move along.

Is there some trick to getting Oro badges for running debuffed or with no travel powers? I have run a bunch of Oro missions lately and run a few with the debuffs on as part of the mission settings, but not gotten the badges at the end. Are there some missions that don't give the awards? I know the debuffs were on, for instance no travel powers was painful, but in the end I got bupkiss.
