Defeat mobs (lvl 20+) tips will drop at random -> Investigate the tip thru your contact window -> complete the mission -> When 10 mission are complete (you can only get credit for 5 every 20 hours) , hunt more mobs until the next tip drops (it will be the morality mission) -> complete the mission. You will be rewarded a merit for it.

Note, the amount of merits given for re-affirming your hero/villain alignment the first time is 50, which is how many you need to make a A-Merit at the Fort or Crucible (along with 20 mil inf).

Just to be complete: This only works if you are a Hero or Villain and you choose Hero/Villain options for the tips & Morality.
So no Merits for Vigilantes, Rogues, or Heroes/Villains choosing to change their alignment.
However, Vigilantes or Rogues who reaffirm their current alignment still get 30 Reward Merits the first time, and 60 each time afterwards, so they don't go completely without rewards.
No merits of any sort are awarded during an alignment change, however - the alignment change is the reward in that case.

If so, where does one use those merits as I recall not being able to access the Crucible once I rogued.

The whole point behind Hero and Villain Alignment merits was to give something special to those characters who decided to "stay true" to one of the main original alignments because those characters are technically giving up the ability to side switch (like Vigilantes and Rogues can). Vigilantes and Rogues cannot earn, keep or spend A-merits of any kind.
So eventually Heroes and Villain get A-merits when they reaffirm and Vigilantes and Rogues get 60 regular merits.
These rewards counterbalance each other.

There is. As mentioned in one of the first replies, if you are a Hero or Villain, you can visit Fort Trident or The Crucible and trade in 50 Reward Merits and 20 million Inf for an Alignment Merit (once per 20 hours).
