They mean that the vast majority of side switching has been from Villain to Hero.

I use all 4 Fitness powers right now, so I'm planning to taking 4 new ones - not sure which ones, though - I'd like Superjump, but I'm not sold on the animation

It's also the reason why the final missions are kinda muddled and weird - "you're a jackbooted enforcer of a nightmare dictatorship, so you might like to go to Primal Earth to show them that we're good people"/"You're an evil anarchist who blows up random civilians and feeds defenseless prisoners to the Ghouls, so you might like to go to Primal Earth to show them that we're good people".

Although that didn't really work very well, as they didn't dial back the evil of the dictatorship enough to make the idea of fighting it a morally gray idea.
I'm not sure how late in the design process they decided to try and add the gray either, as during the early part of the closed beta, loyalists were getting the red side mission completed music, and only had access to red side titles, while the Resistance were getting the blue side mission completed music and access to the blue side titles, so the alpha build seems to have been designed around the original idea.
The late attempt to add gray to the setting is also the reason why the moral choices in Praetoria don't actually have any consequences - originally, they were set up to act just like the Tip missions, with the loyalist choice taking you to the evil side, and the Resisatnce choice taking you to the good side, with a final moral choice mission at 20 to deicde if you'd go blue side or red side - it was sort of like a gigantic Tip mission chain 1-20, which would then blend in with the normal Tip mission chains 20-50. -
A couple of major mistakes there - Praetoria is not used for the side switching system, and the factions within factions thing was done to try and add some gray to the original good vs evil set up in Praetoria

And the fact that you managed to find a more than four-year-old GDC article where the term "quest" is used doesn't change that it's primarily relegated to the fantasy genre, despite the terms being fairly interchangeable as far as meaning. -

Well, before it was removed from the GR closed beta, the alpha slot was tied to the Menders lore - the contact at Ouroboros who told you about the slot was claled Mender Ramiel, and part of his text hinted at the Coming Storm.
I hope Ramiel shows up again in I19 - he had some rather cool sci-fi shades

But it's not their fault they're brainwashed zombies - they're innocent, so they shouldn't be targeted in the fight to destroy the dictatorship - they're victims, not enemies.
