I do not like that voicing of Waspinator. The original is much better, IMO.

Basically, Megatron should definitely stay away from messing with his ancestors... Unless he also has plans to somehow become his own grandfather.
Last two episodes. He's got the Nemesis and is planning on blowing the Ark to smithereens. That would wipe out the original Megs body, all the other Decepticons (including Ravage and Starscream, which would make a time paradox), along with Optimus Prime.
Granted, he did still (iirc) have the original Megatron's spark in his body. But the rest of the Decepticons would be screwed.

Except for the fact he'd be screwed when Unicron showed if he blew away G1 Optimus Prime and the Matrix of Leadership. Ultimately there was entirely too much room for his plan to backfire and paradox himself out of existence. A very flawed and desperate plan...especially since he wins in his own timeline in Beast Machines anyways. (This is the set up for Beast Machines so not much of a spoiler.)

Also you have to remember that during this time Shockwave is still in command of the Decepticons on Cybertron. So even if he killed all the Decepticons on the Ark he could still be alive in the new timeline. No one ever said he was a direct decendant of Megatron just his name sake.

Also...Waspinator has to be the most powerful of all Transformers. He comes back from EVERYTHING.
