I don't think they're aliens... they seem like advanced/otherdimensional humans. They could also be angels too.

Time Travelers might be an acceptable answer, but any natural genetic drift would take quite a while, while genetic manipulation would make the gap wider likely.
There is the possibility of them coming from within the earth. There is hypothesis and conspiracy theories that the inside of the earth has a sun and life exists kinda like reverse to us...so that's a possibility.
There is also whole Sumerian / Abrahamic myth conspiracy theory possibility...which includes aliens, angels, the NWO, and a lot of other crazy things that aren't discussable here.
Plenty of interesting stuff that it could be, but whoever is the idiot who decided to do the whole time skip backwards nonsense is an idiot. And the story itself is as far as I can tell exposition of a story sans the story as a lot of the TV shows are.
One other thing I want to know is what their ship looked like. We know it was an aerial craft, but it could be a saucer, zeppelin, plain ol' plane, or some cool steam-punk sky torpedo! Also, they were all wearing period clothes when they crashed. That, or they changed into them soon after they crashed.

I believe they are from the extremely distant future where the world is/was ending.
That's why I believe they have been "ok" with being held "prisoner" for so many years...because it was better than the alternative.
It's trying WAY too hard to be like Lost. The flashbacks are extremely disjointed and annoying, IMO.

I actually don't mind how they're doing the flashbacks.
I dont mind them myself either. A purely linear story would be boring with a show like this.

Why do they all need to be from the same time? Do you have trouble following the storyline?
I think the wild fluctuations in timing of the flashbacks are another clue as to the origin of the 'human aliens'. It seems an awful lot like foreshadowing time-travelers to me.

What do we have story line wise.
We have the present.
We have the gap between Sean being kicked off the cruise ship to boarding the plane. I'm pretty sure that gun was left for him in the bathroom.
We have the gap between the arrival of the "Aliens" and the present. Both for those detained and those that escaped. 60+ years is a lot of time they can fill up.
We have flashbacks to how Sean and Leila met and that Agent Lee is one of "them".
I'm guessing that there are at least two factions of escapees with multiple and sometimes conflicting goals. That some of them have wormed there way into industry and finance in the 60+ years and have amassed some amount of power behind the scenes.
We also have no idea if in those 60 years if they breed with stock humans at all or paired up among themselves and had children. Maybe Sean is 2nd generation or a half breed.

So at the moment, I'd put my money on humans from the future, sent back to help transition, witness, or stop the Event that allows manking to make its next genetic evolutionary step.

Well that was somewhat disappointing. Aliens. Passable human looking aliens.
Okay, maybe there's still a possibility of them being time travelers or from a parallel Earth.
Okay they are virtually immortal, aging very, very slowly. Only the injured from the crash were captured, the healthy ones escaped and are living among us.
Agent Lee is secretly one of them. So at least we know who he was talking to last week when he asked whomever to "do it now".
However now, after 60+ years, those who aren't locked up are finally tired of waiting for their friends and loved ones to be released. However they did blow most of their power porting the plane.
So many weird and interesting things they could have done and we get human looking aliens with extremely long lifespans. That's as boring as metahumans with a single power.
Well lets see if the 2nd episode of Undercovers is as disappointing.
