Confirmed! Same thing happened to me, I had to fight Nightstar in the old arc to complete this badge.
I'm sure you did, but it never hurts to ask, so...

I just sent in a petition to support on the issue. I have done both new arcs today on my MM badger. Tina via Ouro and Maria normal plus the Seige at Warworks. The Dimensional Warder Badge says it is at 12 of 14. So apparently the new Seige doesn't count either.
EDIT: I also did the Nightstar stand alone from Maria.

my petition resulted in.... "I am escalating your petition to a Senior Customer Support Representative... blah blah blah" I know lvl 1 support was able to give me the badge for Jurassik as a Rogue maybe the Senior can do the same here.

Ah - so it's Seige and Nightstar? I knew something funny was up when I got through both Tina Macintyre's and Maria Jenkin's Arcs but I was still missing two AVs.
Yeah, this was irritating me to no end trying to figure out who I had missed... I even went back thru the old one for Siege and skipped night star thinking I already had her...
from the new maria nightstar in the arc and the nightstar and seige stand-alone mishs do not count them for a badge, theres another thread about this in which posi and black scorpion are looking into whats causing the issue
I soloed the new Maria Jenkins arc, then defeated Anti-Matter in the old side mission.
I was irritated to find that Siege is not in the new Maria arc. So I had to go and start the old one as well, get to the third mission, and defeat Siege.
Still no badge.
I've beaten them all. Chimera, Nightstar, Bobcat, Battle Maiden, Black Swan, Neuron, (Malaise) + Mother Mayhem, Diabolique + Infernal, then Marauder + Dominatrix. Then Anti-Matter. Then Siege.
Nothing. What gives? Is one of the new Preatorians not counting?
