Most likely yes (since it's an account flag), but if your account gets bugged such that you can't make VEATs (which is normally resolved by logging in to a lv50 villain), you may have to swqitch back to redside to fix the bug.

I wonder if I roll a Mastermind, and make it a Rogue and hit 50 which epic would I unlock. I'm thinking VEAT, but I wonder. Mechanically it makes sense, but from a story perspective not so much.

But you never know.
I think the answer is "yes", but you's still have to make the VEAT on the red side, as VEATs and HEATs have to start on the correct side, and can't start off on the opposite side, or in Praetoria.
EDIT: One way to test the idea is for someone to get a Villain to 50, then delete it, and see if VEATs are still unlocked even if there no longer a 50 around
