Then logic plays into the question.
Will it affect AE missions? No idea, no Dev has spoken on the matter, but we'll find out Friday morning.
Is AE only used for farming? No idea, I don't know everybody who plays the game on every server. Normally I'm too busy playing the game myself.
And to clarify since it was lost in translation yet again.
Q. Is farming against the rules?
A. No farming has been around for a long time. It is merely frowned upon by some as people not really playing the game.
Q. Is abusing exploits against the rules?
A. Yes and the devs will fix said exploits and its nothing new that they shut down accounts for exploits abuse.
People have been abusing exploits to create farms with high xp and low risk. Example of why the Mitos or layman "Bubble Farms" were recently popped.
Regardless of if 2xp affects AE, people will still be farming somewhere for max results.
If double XP is applied to AE - I hope they at least fix the current exploit farm first. That thing is just insane XP per time-unit for the non-existent risk of it all.

All this talk about insane farming in regards to 2xPX seems futile, does it not? I mean. . . what the hell else are people doing on 2xPX?!?!
Think about it, you're specifically trying to earn a ton of XP and you're worried about others trying to earn a ton of XP.
I'm all for getting rid of the exploits, there's plenty of fast XP out there without them. Outside of that, let's not start calling the kettles black.

That is a hysterical laugh! For the record, just because that mission "my friend" made is a single large map that just happens to be populated by a large number of bosses and or lieutenants doesn't make it a farm... He only made the map and has no control over who does what with it! 
It's fairly clear that prior to the major tearing down of the boss farms and (thank the good lord jebus chris!) the bubble farms, farming was EXACTLY what the greater majority of people were doing.
Remember kids, they are only obnoxiously noisy because they represent more then half the room.

They may be, but they are similar, in a way.
DXP stops us from using PXP because the developers have decided letting the two mix would be crazy. No double bonus, in other words.
And here we have AE, which the developers don't even want us using PXP in. Drawing a parallel, it not hard to see them denying us DXP on the same reasons they deny us PXP, for the AE system,
