Give any AE mission the option regular rewards

HA. Are you kidding me? That would just add to the issues caused by the boss farmers and exploiters.
I'ma gonna assume the smiley means you are joking...

No joke I'm serious! I'd like the option to play my story "arc's" and get regular rewards.

Stop creating Mito Farms, write a good story worthy of Dev's Choice and you'll have that option.
The only thing stopping your arc from getting a Dev's Choice rating is you.

And the point being? The Devs do pick new arcs from time to time. If they didn't that would be a different issue.
