Promoting you to super leader rank would automatically demote him one step. As they say in Highlander, there can be only one (super leader).
Way to get leadership back:
1) He quits.
2) He promotes you to the position.
3) He stays offline long enough to be auto-demoted. Did you check to see if your rank can adjust the auto-demote? The minimum setting is 15 days.

How long have you been away? Why do you say he hasn't paying the Rent. The recommended pay schedule is at 6 weeks, ie 2 weeks past due, when the power is shut off, to squeeze out the best time/prestige ratio. If you don't need to use the Base Telepads or crafting tables, you can even put it off for 8 weeks, until when the Base is locked up. If you've been away for more than 2 months and can still access the Base, then he has been paying the Rent.
Do you still have full priviledges (regardless of rank)? Do you expect to stay subscribed in the game indefinitely (or at least for the forseeable future)? If so, then send your SG mate an in-game email informing him that you're back. Thank him for keeping the SG alive. If both of you are just going to use the Base for storage and transportation, without any plans for further recruitment, then I don't see the need to cause a fuss for the Super Leader position. Set up a couple of storage bins on the side and let him know that you'll be using those.
If you maintain a blase attitude and do your share of Prestige earning, the other guy will probably be receptive to passing the Super Leader rank back to you--if the topic comes up down the road. Whereas if you immediately start making demands after abandoning the SG and him for a significant period, he's going to be pissed and just see the obvious risk of you intending to kick him off the SG. He'll be concerned for all his stored items and the time spent earning Prestige disappearing.

If I were him, that's exactly what I would be concerned about, SB - that if I give SL status to the OP, all my work done in the absence of the player who went inactive for some period of time would disappear and I would be kicked to the curb.
Especially light of OP's use of the unfortunate word "misapproriated" to talk about the normal action of the game to pass the SG leadership to the active member and keep it there unless the active member decides to pass it on (either by clicking the promote button or going inactive himself). Nothing was "misappropriated", although something was abandoned by the OP.
Email the guy in-game and start a discussion, but don't start from a position that he has taken something of yours from you.
BTW - this situation of needing to send messages to someone who is not on at the same time as you is exactly why I don't want the Devs to get rid of the email system, spammy as it is. How would we communicate in such a situation without it?

Except the problem arises that the player receiving that email will probably delete it amongst the spam and never even see it, leaving the OP with the misconception that he is being ignored.
To the OP: If you are still rank 5 you should still have the ability to communicate through the SG MOTD. If you start a dialog with the other player through that he will be far more likely to pay attention to it.
I do agree with Ad_Astra on one point though. Don't approach the other player like he is a thief. He didn't steal anything from you. Clearly he was invited to the SG at some point, or he would not be in it. As such, it is his SG too. I'd say at this point you both have equal rights to it. You left for a significant amount of time and leadership got automatically passed to him. It's kind of like taking an extended leave of absence from your job and coming back to find that someone has been doing your job while you were gone.
I can tell you this much: If you treat the other player like a thief, he will be upset with you. And I couldn't say I would blame him.

Why do you need a vg base, i have a rent free place for you with people who will come and feed you and help you with free clothes and a daily shower. If your really good they might let you watch tv.

This isn't the first time I've left the game for an extended period of time, and he's never done anything with the base. I don't think he even uses the base teleporters.
I was out for 69 days, and his last logon with that toon was 8 days ago, so, even when he is logging on, he's not following "optimal" payment schedule, nor even earning prestige at this point, as far as I can tell. (Regarding concerns that we didn't have enough to pay for upkeep, we've got about 200k saved, and rent was only 800.)
Mostly I'm just upset that I can't screw around with base architecture whenever I want.
Does he know he's able to pay the rent, and that you expect him to?

why dont you simply global ignore him to get his handle name, then unignore him and send a tell to his handle. When he logs back into the game, he will see your message and you should start up a dialog.
Also, the game is working as intended. That is exactly how SG's work. It was probably a poor decision to blind invite people to your SG. You never know what your getting.

8 days ago is in May. The guy might have been logging in all of his character to get the 5th Anniversay badge which was only available during the month of May. So, if the SG's Prestige doesn't look like it had gone up appreciably, then your SG mate probably wasn't very active on this character. This makes things simplier.
So, send him an in-game email. Keep your conversation cooperative. Let him know that you're back and will be spending time working to build up the Base. Ask if he has any plans pending regarding the Base and if there's anything he's using that he'd like to keep. Ask him for his schedule so you can arrange a meeting to get repromoted. In addition, to enforce the impression that you're serious about improving the Base, take the opportunity to create a few filler characters and ask him to invite them into the SG to get the Prestige Bonuses.

I'd also like to note that even though you may not be SuperLeader you probably still have rights to both pay base rent and edit the base as those are usually on for Leaders by default.
Have you tried paying the base rent since you've been back? If not do so. You may not even need to communicate with the SL if you have the permissions you want.

That's been a horrible way to do it for several issues now.
Simply /getglobalname CharacterNameHere will get you CharacterNameHere's global name.
Inversely, /getlocalname @Global will get you the name of whatever character (but not server) @Global is currently playing.

Can you edit the SG message of the day? If you can, leave him a message. When I ended up with SL on an SG and a VG that I did not own, that's what I did. I changed the MOTD, and the founder and I hooked up for the transfer of power.

That happened to me. Took me about three weeks for it to finally dawn on me what had happened. It explained why I was on global ignore!
I tried searching through the forums a bit but couldn't find out if it's possible to recover my SG from someone.
Insofar as I can tell, this guy hasn't done anything detrimental to it, in my absence (other than never pay base upkeep), but he's at the top rank now, and plays often enough that I'll never get in from the 45-day rule.
Further, he and I are *never* on at the same time. (yes, there are only two people in the sg... this guy was a random invite, that I just forgot about, and then took a hiatus from the game. boom, he's in charge.)
So... short of him quitting the SG, is it possible to be repromoted to top rank? I haven't asked, as it's a somewhat delicate situation, (I doubt it'd happen, but I shouldn't like for him to do something retributive.)
Again, the whole "just ask him to promote you" thing isn't viable as we're never on at the same time.
