Alignment Merits
You need to have run a morality mission to be eligible (i.e. if you began the game as hero and are doing hero SSAs, you will need to run 10 hero tips and do the hero morality to confirm alignment to be eligible).
Eligible characters can earn one Merit for each of of the arcs. You can also earn one additional Merit from repeating any SSA arc once/week.
An eligible character who had never claimed any Merits from SSAs could thus earn 5 Merits in one session (one for each SSA and one more for repeating any one SSA arc), thereafter the character can only earn one/week repeating SSAs but can earn a bonus Merit when a new SSA comes out by running it for the first time.

Only way to earn Alignment Merits is via Morality Missions, SSAs, and buying them with the merit conversions.

And would like a clarification of Bonus first time. Does that mean I could run each SSA twice in the 1st week and get an A merit, or is it once per week?
You only have to run the 10 tips once. Even though the first morality mission will give rewardmerits instead of an alignmentmerit the SSAs will still grant AMerits afterward.
The repeating thing is hard to explain. Basically you can run all of them in 1 day on a freshly aligned character(1-4 right now), then choose one to run again that same day for a total of 5AMerits, then you have to wait a week on that character before it can claim any again.

edit: Additionally, you could pick up the other rewards (10 threads, astral merit, bonus reward merits) one per week as well. So you run any 4 SSAs and pick up 1 hero/villain merit, 10 threads, 1 astral merit, and bonus reward merits each week.

And to clarify, after the initial round of bonus merits, you can only earn 1 alignment merit per week per character no matter how many SSAs you run for that character. It's NOT one per arc forever.

And to clarify further... you can earn 1 hero merit a week AND the bonus regular merits rewards (20 merits on the SSA #1) a week.
So for example, my TW brute. Over the weekend I did 10 tip missions and the morality mission, which earned me 50 regular merits as it was my first time. Then last night I ran SSA1 for a hero merit. I ran SSA1 again for a hero merit. I ran SSA1 a third time for the 20 merit reward, then I ran SSA2 for a hero merit. I could have run SSA3 and SSA4 for two more hero merits, but I stopped at that point. I may do that tonight. ^_^
I converted 50 merits to a hero merit, which gave me 4 total, then I bought a Miracle unique for 2 amerits and crafted it and slotted it. Bingo!

You must be either a Hero (for Hero Merits) or a Villain (for Villain Merits) - you then must run 10 hero or villain tip missions (more if you let some of them time out) and then the Morality Mission - choosing to confirm your current alignment. Once you have confirmed your alignment you will find the reward option enabled on successful completion of one of the SSA arcs.
Note specifically Rogues and Vigilantes cannot earn them. They would need to run the 10 tips and Morality to become Hero or Villain and then a further 10 and a Morality mission to confirm their new alignment.
Note also if you change alignment any unspent A-Merits will be lost.

Not entirely accurate - it has been proven that the qualifier for receiving A-merits from the SSA is the presence of either the morality power or countdown to morality power on the character. So, simply running the morality mission to turn Hero/Villain would be sufficient - running again to confirm would not be necessary

In fact I was wondering if there were some way to tell which characters needed to reaffirm their alignment that way, I have several who made that round trip and thus have the Hero morality power, but I'm not sure if they ever ran another set of tips/alignment mission to reaffirm alignment as I sometimes join friends on random characters to help with that. Anyone have any ideas?

This is incorrect. When you change from Vigilante/Rogue to Hero/Villain, you gain the countdown and eventually the morality power. But you will not be able to get hero/villain merits from SSA until you reconfirm your Hero/Villain alignment as of the 2011-10-19 patch.

If you run the mission to CHANGE to hero or villain, then you must run the full set AGAIN to CONFIRM your alignment.
