There's at least one TF where you have to go talk to her. It directs you to Trident. You can talk to the Atlas one instead. They are the same NPC.

Yes, all you have to do is talk to the Miss Liberty that is standing in Atlas. I ran those arcs in on my badge toon last night.

all the times I've run that in beta and just now on live I've never noticed that the map says to go to fort trident, I've always talked to her right in atlas for Twinshot's arc

The Shining Stars arcs are "Hero/Vigilante only" arcs anyway. It would not matter that Rogues couldn't get into Fort Trident because I'm pretty sure they couldn't even start these arcs regardless.
