I also failed to take in account slotting..ill post what I have managed to find out so far doing my own research, they all attack for the same. For that reason, I would think that either dark, energy, or electrical because of the multiple damage types.
Very important to keep in mind the placate double-crit bug if you want to see a really big number. I'm a bit fuzzy on teh mechanics but I understand if you placate a foe while hidden then Assassin strike you have a chance to double-crit.

All AS attacks are going to deal the "same" damage. However, the damage type will make a large difference. Negative energy isn't commonly resisted in the game but when it is, it's a doozy (i.e., ghost-type mobs such as CoT lieutenants). Someone had a breakdown of resistances as they're encountered throughout the game in a handy spreadsheet but I believe that's since been lost to time (I believe the original was by someone named "Culex" or something to that extent). Energy kind of suffers the same effect but overall, you're not really going to notice it in the long run--at least as compared to a pure smashing or lethal AS. After that, it just comes down to what you want out of the primary.
No secondary is going to really "improve" your AS directly (well, technically you could get yourself killed and use the bonus from Resurgence in Willpower but there are obvious drawbacks to that method) but for an indirect advantage, look to Electric Armor or Super Reflexes for their +20% increased recharge auto powers.

Single target goodness would probably come from Claws, Katana (Oops, my bad...Ninja Blade), Martial Arts, and maybe Energy Melee. Oh...and the new Kinetic Melee.
Claws is if course, the DPS set, as it's pretty easy to get a steady attack chain going as many powers have fairly low recharge and end costs. Quick and dirty at it's finest.
Ninja Blade is also a good solid choice (though i personally have little experience with it...may try it again someday)...and is graced with one of the coolest AS animations in the game.
Martial Arts is, and always has been, a single target specialist. Plus with the recent buff to Cobra Strike (which i THINK stalkers get?) that gives it comparable damage to Crane Kick...it got even better in that field.
The problem with these three is they're all lethal/smashing damage, which is typically the most resisted damage type in the game. But i wouldn't let a little thing like that stop me, personally.
Energy Melee is also one of the ST specialist, but unlike MA...it has a mix of energy and smashing damage...which helps when faced with mobs resistant to one type or another.
Kinetic Melee is like EM in that it's a mixture of energy and smashing damage, with good ST damage, a cool AS (kamehameha/hadouken style) a ranged attack, and the critical for Concentrated Strike (the lvl 32 T9 attack) instantly recharges Build Up, although CS will not auto-crit while hidden.
Electric Melee is probably the way to go for AoE carnage. A stalker with Lightning Rod and Thunderstrike is just...omg WRONG! But in a beautiful "boom of death" kinda way wrong. I have an Elec/Elec stalker in the lvl 44 range...and he has all but stopped using his AS ever since i got his Lightning Rod slotted. LR doesn't break hide when it hits, which means that you've got a pretty good chance to follow up with Thunderstrike and crit most of the stuff around you. Sadly...LR CANNOT CRIT...which made me a sad stalker for a little while.

I think that DM is probably the best at serious single target damage. Its AS is packed with negative energy damage and then you have SL and MG, both which are heavy hitting negative energy damage attacks. Negative Energy being generally less resisted than smash/lethal. DM can also chain a pretty decent attack chain, even without much IO slotting.

what stalker secondary and primary makes for the most powerful assassins strike?
I will assume that you slotted for damage as a global bonus every chance you got and that you always use buildup or whatever you had availble to you and that you disreguarded secondary affects. I want to make a single target stalker who can pound out the most damage possible and still be durable. I do not really care about AoE's and stuff. This is my firsts stalker and I basicly want to be able to do a crit "for massive damage" "for "over 9000!!!"
My first thought was dark or ninja blade, but I am not sure. I do not care what secondary is used cause they are all good in thier own way pretty much. I just want to sneak in, kill, sneak out, and repeat. I am sure all types do that, but i dont need damage auras or cool combos or awesome animations. I just want a cold hearted killer of men. thoughts?
