The first time you do the Hero morality mission you only get 50 standard reward merits. So if your two morality missions were 1) Rogue, then 2) Hero, you shouldn't have earned an alignment merit yet.
If you actually have done two Hero missions, then I don't know what the problem could be.

Hero -> Vigilante no reward
Vigilante -> Villain no reward
Villain -> Rogue no reward
Rogue -> Hero no reward
Hero -> Hero 50 reward merits -> Hero 1 hero merit (repeats)
Vigilante -> Vigilante 30 reward merits -> Vigilante 60 reward merits (repeats)
Villain -> Villain 50 reward merits -> Villain 1 villain merit (repeats)
Rogue -> Rogue 30 reward merits -> Rogue 60 reward merits (repeats)
total kick to the gut

I've recently taken my brute to Hero Alignment, and have run the morality mission twice and I am still not getting any Hero Merits. Is there something more I need to do?
