Two teleporters
I would take Steel, and 3 others. Why Steel? Well I really like the it there and its one of the few places I can't get to by Ouro. Maybe Kings too so I could get to Warburg.
Two more though...not sure I would care. Maybe the Hollows because it is so far away.
Well that just leaves 1 then it seems.

Oh well, 3 out of 4 isn't bad.

For the most convenience I would go with, Atlas Park, Steel Canyon, Talos Island. And lets say... Faultline.
When I only had 2 teleporters, I used:
Talos (for WW and easy access to PI)
Steel Canyon (As it's not reachable via Ouro)
Founders Falls (As it has a Vanguard DPO, a Tailor and the Midnighter Club)

I'd go with Talos.. You teleport in fairly close to the Green line and can get to just about all the other zones on the line from there. If, and only if, you have members above 40 level Peregrine Island .. since the only other way there is to get to Talos or IP and then catch a Ferry. For lower zones I'd go with Kings Row.. Bring you in at a safe location and with very quick access to the Train to get to other zones and isn't far from Wentworths or the Trainer.. also there are stores right on the train platform in KR so that is quicker too. For a fourth I'd probably go with Steel.. bring you out near the green line and the tailor. Its a good ways from Wentworths but probably about the same distance from the trainer and Posi (for that TF) than if you arrived by train.
I'd focus more on the lower zones simply because after 25 everyone has an Ouroboros portal these days and can get to any number of the high level zones using that and those tp points are all located very close to train lines anyway.. except of course PI since the train doesn't go there and even THAT teleport point bring you out near the Ferry. Actually using that logic you could probably skip PI completely and use the last spot for whatever fits the needs of you members.

Right now my four beacons are:
Atlas: Between the yellow line, wents, RWZ, and a place to pay base rent it's central to a lot of common activities for characters across most levels. Plus it connects directly to the Hollows and Perez, and has AE for an occasional change of pace.
Talos: The beacon here drops you off next to the green line and wents, the zone has all five origin stores relatively close to one another, plus it connects directly to Striga, Dark Astoria, FF and PI.
Peregrine: The point of base TPs is to get you where you want to go quickly, and I often want to go to PI. So a direct link there just makes sense. Plus it connects to FBZ, and has the high level story arcs. But I would switch this one out temporarily, to save myself running-around time on an arc or TF. Especially if exemplared.
Steel: The beacon drops you very close to the green line. Whenever I want to have a low level character turn in event salvage, the run from beacon to train is very short and relatively safe (though I usually wait till level 4 so I can use Ninja Run). There's not enough long-term use for me though, so while it's nice, this is the first beacon I will switch out when I have a specific destination and don't have time for scenery.
To explain the long-term use comment: It does have both green and yellow lines, a tailor, and all five origin stores. However I find those things are easier to reach through other zones. And although Steel Canyon is arguably one of the busiest zones in the game, the tp beacon drops you off in a high-end neighborhood - by the time you can survive that part of town, you're very close to moving on to a new zone anyway.
Thank you all, you bring up good points about many of the zones I was already considering, plus a few more to think about.

I apologize if this has been brought up a dozen times recently, but if your base only had two teleporters, hero side, what four beacons would you most want active and why?
