My Ninja/Dark Build...
Pretty hard to say without slotting, however you are going down teh right path of not picking any attacks. What advice I can give you though is ninja/dark was a good choice, dark is one the best secondary powersets in the MM's arsenal. But I don't see why you need SS+SJ sure it makes a fun travelling combo but it has no real value to it, hurdle (from fitness)+SJ is fast enough you have more better poewrs to get. Also try to get fearsome stare in as soon as possible, it's one of the must haves in the dark powerset. Shadow fall could do with replacing super speed there.

I only put in what could be usefull... Jounin was quite hard since it allowed all enhancements o.O
Why not 3 slot damage for your pets? It will add so much damage, that's an extra 33% damage on top of their base you're missing out there.
Power choices first:
Drop Whirlwind.
I wouldnt bother with the speed pool at all for a MM just get Leaping.
Slotting:
3 Slot all pets for Damage
Slot 2 Accs in all pets bar the oni minimum - my slotting for my bots is 3 Acc in Tier 1, 2 Acc in Tiers 2 and 3
Only 2 recharges in Train Ninjas
Dont slot howling twilight that much either go for a single recharge or go 3 rechrge3 Dis dur
Tarpatch - get 3 recharges in there ASAP
Darkest night lose the recharge and ranges and slot with end reds instead
Health Dont slot it for 3 heal leave it with default slot.
Acro needs an end red not a recharge
Slot Dark Servant for To Hit debuff Recharge and heal.
Get Fearsome Stare and Petrifying Gaze ASAP

I didnt pick shadow fall because of Combat Jumpings got good def any way, I'd rather be fast than slow, not much difference in this build but I adjusted the enhancements from your advice given... and managed to make room for smoke flash didnt think I need it also because after Kuji in Zen one of your ninja's get placate any way hence probably why I left it quite late...
Shadow fall gives great +res to certain damages, I think neg energy, energy and psi? Not sure.

yeah thats it though, it also has a -speed on it too as well with melee and range defense, Combat jumping has resist 1 imob, defence against melee, range, lethal, smash, cold, fire, enrg, neg enrg & toxic. sure its not a team thing but having Howling Twilight and Twilight Grasp is good enough to keep teammembers happy imo.... *activates combat jumping to prepare for the flaming*
Ok first off where ever you have a range enhancement delete it.
Howling Twilight has 2 possible uses:
1) As a rez - slot one recharge
2) as an AoE Disorientate - slot 3 recharge 3 dis dur
Jounin and Oni only need 2 Acc.
About CJ and Shadow Fall - Def isnt important as it is too small to matter, res on shadow fall is good it gives 20% base res to Neg, Psi, Nrg. That gives you more res to psi than most brutes have. important for AV fights its not there to keep the team alive but keep you alive. Aslo it has a stealth component so Shadowfall + SS = Invis. On the -speed side get swift instead of hurdle and you wont notice it.
Tar Patches best slotting is 3 recharge and 1 - 3 slow.
Darkest night may need another end slot, its up to you and what powers you will be spamming.
S + SJ is nice but for CoV and especially grandville SS + Fly would be better or even SS + TP. FLy gives you knockback protection with hover and is boosted by swift.
Personally I would only go with 1 travel power and that would be either fly or TP.
Soul Storm wants a recharge instead of a tohit debuff.
I believe with Shadowfall the -speed effect was removed around issue 4 so now it does not reduce movement speed at all.

aah well that did give me some thought about adding it, I've decided to make another Ninja/Dark Mastermind and this is the build I got for "Dark Dynasty" btw... is Shadow Fall by any chance like Steamy Mist from the Storm Summoning set?
Also, with Twilight Grasp already good on its on, is Health really necessory? like say dropping it so I can have Hurdle and Swift?

IMO, you should have 2 EndRdx in both shadow fall and darkest night.
Twilight grasp needs 2 ACC, no more than 1 rech, IMO.
Wouldn't pick howling twilight really.
You might want to try and get your patron hold by L47, so you can stack it with your other holds.
