The mission you're thinking about is in the Mender Tesseract Strike Force, one of the Ouroboros TFs and the one which is only available villain side. As it's an Ouro TF, you can start it with just 1 player. Not sure if the map is in AE or not though.

In any case, you're talking about co-opting the Well as opposed to destroying it, which makes more sense in this context but is not what I believe the in-game fiction suggests the Battalion does. Then again, I've always believed Prometheus to be an unreliable narrator, and the loregasm also suggests that this would likely be confirmed down the road as well.
Prometheus does mention that " When confronted with another 'well', or by a species with power nearly as great, any given 'well' could be controlled, enslaved or even killed as much as any other living thing," so it is possible the Battalion could control/enslave Wells. However he also mentions that the Kheldian Well had been killed (in the future), so the Battalion has some way to siphon the potential from Wells they kill.
This is the part where I start making wild conjectures.
Prometheus mentions that a Well (or the sentience behind it, at least) is just a personage who has agreed to serve as a connection between the species and a greater power (the actual power of the Well). I interpret that as meaning that WITHOUT someone guiding the power it's either useless or even dangerous to the species, so someone has to step in and take responsibility for it. That person controls the excess energies of life and potential the species generates and "invests" it back in the species, leading to greatness.
Now, because of Prometheus's wording I don't think the sentience is naturally occurring (though I could be wrong), and is actually appointed. This is important, and could be the loophole that lets the Battalion harvest Wells. They first kill the Well, and then have one of their people (probably an incarnate powerful enough to ascend into a Well) take it's place. Now the species has someone else at the helm, and all that precious potential that was once re-invested into them is now being sent to the Battalion.
Or something like that. -

And as I mentioned above, Tim's version of the Well of the Furies strongly contradicts the notion that Wells can be "consumed" at least permanently. Temporarily perhaps, but not permanently. Not without killing all life that generates it at the same time.
So, with that in mind, the process of absorbing a Well could be the Battalion taking over or replacing the sentient part of the Well and making it serve them. The excess energy is no longer re-invested in humanity. So while there may still be the base potential of humanity, even if there might still be "simple" metahumans, there would be no more incarnates. No more gods, spirits or titans. No more great leaders of civilization, generals, or tyrants. All the excess power created by humanity that they drew from now goes to the Battalion.
And in that way, the race could become a hollow shell of it's former self. They would be just normal people, maybe with a few truly exceptional individuals here and there. But the true greatness of the species would be gone. -

What people define as feedback can differ from game to game, from community to community. For some games, feedback is something like "any reaction to an idea or change, be it positive or negative".
For others, it's more like "positive reactions = feedback, negative reactions = whining".
Personally, it is my hope that the devs take the former stance, rather than the latter. Ignoring negative feedback and only listening to the positive side of things have led to some very, very poor decisions in other games. -

I think it'll work like the Patron/Ancillary powers, which also have 5 options. So you'll still need to pick a pre-req to get the 3rd power.

So no, it won't affect your shot for the "Very Hard Way" badge at all.
Though results of that trick could vary. Some power sets have powers that only work on the ground, and it kind of left pet users (including most Lore pets) in the dust, unless some crazy person had group fly. And even THEN pets tend to be stupid in group fly anyway. So the strategy could sometime do more hand than it was worth.
But, the bug is fixed now, so that's all in the past. -

I kind of disagree with the idea of making mobs that you need to use KB to defeat, since it's approaching the problem from the wrong angle. It's essentially like the devs noticing that one powerset (or group of sets, as the case may be) is having problems, and deciding to solve it by adding a new enemy group that's specifically weak against that set. It still leaves the powerset sucking for the 99% of the game where that enemy group isn't present, and thus makes the set entirely situational. It doesn't solve the problem at all, and would probably just cause even more issues.

Despite the trials needing to die in a fire (I got that acronym right, right?) they're the main method of advancing through the incarnate system. Taking them out of the equation just because you don't prefer them doesn't quite work. Annoying as they may be. Though of course you're more than free to rant about all the reasons the trials suck... -

The sets with Snipes are going to beable to (if built for it...and it may be hard on some combos) out DPS it, and for some still have good.

I realize that with The Really Hard Way, no lights are being used, so none are worried about pets taking the level shifts away from the players.
However, if it can be stated that Trial AVs HP scale down corresponding with league size, than it is entirely possible that Tyrant is easier with 16 than with 24.
My base regen starts with 7.42 and then after DP has 10.04.
I do know that the Avatar of Hamidon HP does scale down with league size. It stands to reason that Tyrant's HP would also scale down.
Anything that lowers his base regen rate would probably lower that massive regen rate he gets - because it's probably the base regen that get's multiplied by some number that gets bigger as his hp gets lower.
Tyrant at 15 hp might have some ridiculous regen rate of 1500 hp, but that large value might be arrived at from his base regen rate. Lower that number with smaller league size, and you might have far easier time.
I will try to let you know if the theory works.
I've seen nothing to think it will or won't - it's just a theory. For all I know, Tyrant's regen rate has a floor.
HOWEVER, assuming that it is balanced and it doesn't make a huge difference if you have a full league or a small one... a small league still might have an easier time. A small league would mean less kill spots each time Tyrant uses his lighting attack, which could make coordination easier.
On the other hand, a smaller team might need to dedicate a larger percentage of it's spots to "necessary" ATs (ie making sure the league has enough buffs/debuffs to actually stand a chance), leaving less room for people that aren't quite as "necessary" (though they'd still be able to contribute, of course). So leaders of small teams might need to be a bit more selective when it comes to choosing who to invite. -

I think one of the best aspects of the team insps is that, unlike normal insps, they persist through death. They also last for five minutes. That's good because it means that if you do choose to use them, you don't have to worry about wasting the buffs with a quick death. If you (or someone close to you) uses a team insp, you'll have it until it naturally wears off.
While I do agree that I wouldn't want to force people to have to use real money to get a badge... I do also feel that this is probably one of the few parts of the game where team inspirations are really, REALLY useful. -
Hitting Lore pets right away to do some initial burst damage, and then waiting until 5 minutes left until the final push (if you didn't get it done in the first one) really did seem to help out, and I think that's mainly because it let us get rid of the Olympian Guards quickly. Once Tyrant hits 40% he'll stop calling them and (unless I'm mistaken) even if he goes back above 40% after that they still don't come back. The Olympians feed Tyrant's buffs, which can be annoying, but they also run around and kill players. When you're taking out the wells you barely notice them because of the levelshifts, but on a Really Hard Way run they can be a HUGE pain. Taking them out early makes the rest of the run earlier.
Other than that, let's talk Hybrid powers for a bit. Support Hybrid is pretty useful here, as mentioned in the OP. Buffs/Debuffs are key here, so a power that buffs the entire league (as long as they're close enough together) is a definite help. However, it's important to note that you can only have 5 stacks of this power on you at any given time. Because the Hybrid powers are 2 minutes up and 2 minutes down, 10 Support Hybrids is probably the most you'll need (try to get people to stagger them so you have 100% uptime!).
After Support is nicely covered, I'd say Assault is the second pick. I'd suggest the Radial version for this, since it's still useful even if you're at the damage cap. During the attempts I was keeping myself as close as I could get to the damage cap as I could (between the team buffs and using inspirations), so Core would have been a waste. With Radial Assault, I could boost my damage even more, which helped a lot. And for this fight, you need every bit of extra damage you can get. -

But really no, there's no new text for Prometheus for after you beat the Magisterium trial. However, there is some new text added as a lead-in to the trial. You can get to it by selecting:
"What challenges do we face?"
"What do we need to do to stop Tyrant, then?"
"Enough of your 'direction', Prometheus. I'm calling the shots now"
"I am ready to finish this war against Tyrant". -
So wait... they put up a poll that asks us which option they want us to go with... and then end up publishing the one that LOST by a huge margin?

I never got the whole "don't look a gift horse in the mouth" thing. I understand what it means... don't examine the teeth of a horse you receive for free to determine it's age, since that can be insulting to the person who gave you the free horse. Or in other words don't worry too much about assessing the worth of a gift, since a free gift is a free gift and should be valued either way. But... really, if you want to use the horse for anything, you DO need to know certain things about it. Examining the horse's teeth to determine it's age (since apparently the person who gave it to you is too much of a jerk to just TELL you) could be very important if you want the horse to race, or breed it, or whatever.
I mean, free is nice and all. But if you want to use that horse for anything, the smart thing to do is open that mouth up and take a good hard look. You'd be a fool not to! -
I don't think there's much reason to go up against it right now. With Cole out of the way, Praetorian Hami isn't much of a threat to Primal Earth... assuming Prometheus is right, anyway. Going back to Praetoria to finish of an enemy that isn't really a threat to us when we have the Battalion knocking on our door doesn't make much tactical sense. But that doesn't mean we'll never go back to revisit it.
- Once the Battalion starts losing ground to us (they'll likely be winning at first, but of course we'll be the ones who win in the end) they might start looking for new "weapons" to use against us. Opening a big portal and letting Praetorian Hami onto Primal Earth would probably be a very effective tactic.
- Once Tyrant goes down we're going to have a lot a refugees from Praetoria... most of them will likely end up becoming villain groups, too. There will probably be a few people who would be a bit upset with Primal Earth for just abandoning Praetoria to the Hamidon, and decide to take matters into their own hands. They could easily open up a huge can of worms that we end up needing to deal with.
- Maybe nothing happens during the war the with Battalion, and we just decide to go back to Praetoria and mop up once all the major fighting is over (mainly because those Resistance folk are really starting to smell. It's like they PREFER to bathe in sewage or something!). Going back to Praetoria after leaving it alone for a while, we may just learn that leaving the Hamidon to his own devices on an otherwise abandoned planet may not have been the best idea after all... -
I think the main problem with this is that it would put almost everyone on a different phase, so it'd make zones seem really empty. So if I set my outdoor spawns to be +0x8, then the person standing right next to me (who's set to +0x1) wouldn't see or be affected by either me or the enemies. Though the good thing is that using phasing for this would make it so you couldn't grief with it, since anyone not on the same difficulty as you (or the same team, I guess) would be in a different phase.
I SUSPECT (though can't say for sure since I have no access to the code) this is the problem with zone invasions and phasing. If phasing is used too much, then a zone could get cut up into dozens of different phases with players being in different ones depending on what missions they've done in the zone. This could make it harder for players to gather up and fight in a big chaotic melee that our zone invasions all tend to be centered around. There might also be problems in the game decided which phase to spawn enemies in, and might be problems with the "more players in the area = larger spawns" code, if said players are all in the same area but spread over multiple phases. -
I'm gonna toss my own ideas in here, sorry if it seems rude. Though the OP idea could still fit quite well with what I'm thinking...
Knowing that if they made any major changes to bases it'd need a complete overhaul, it opens up the door to make sweeping changes. However, it also means that any changes made will need to be worth it, since the devs aren't about to commit a ton of resources to something only 1 or 2% of the game's population will actually use. So there needs to be a bit of a balance.
Personally if I were to try to put Base raids back in (either PvP or PvE, but ideally make it so you could do either/both), I'd split the base system into two halves. You'd have the "social" area, which would largely be like the current bases with all the areas to hang out, utility items, and general base items. You'd be able to decorate them however you want, and could probably remove even more of the restrictions (ie not needing the 1x1 doors between rooms, since you wouldn't need to have clean areas for enemy players to spawn in). Energy and Control items would still be here, since those rooms can be fun to decorate and can be visually interesting.
The second half of the base would be an underground "secure" area, which you could access by an elevator/teleporter/door/whatever that you place in your main area. You don't get as much freedom to decorate here... you can only place items in set locations in rooms, though you can still decide what items go in which rooms and what kind of themes you want. This way it'll be impossible for people to mess up pathing or use placement glitches to their advantage. Each room would have a connection to the main base's control/power, which allows that room to function. If a room's connection is destroyed during a base raid, that room (but just that room) shuts down and all the items in it stop working. Or something like that.
The purpose of this would be to make it so that the devs could easily balance base raids (both for PvE and PvP) without needing to worry about the glitchiness the old bases had. In addition, if I remember correctly one of the problems with old PvP base raids is that they put a terrible strain on the server... making a "clean" area with barely any items in it for the raids would probably help with that a lot. (Well, of course there'd be some decoration to make the rooms interesting, and there would be the defense items and such... but we're still talking couple dozen items versus several hundred).
