Between dark and time? Depends on what you are looking for. Dark gives a lot of -tohit, while time offers better buffs and heals. Dark also has Fluffy, or the Dark Servant to serve as a second debuffer/healer. It also has the bonus of being fairly easily permable.
Personally, I prefer time over dark, but both will get the job done.
Quick Edit: Bots/traps or Bots/FF both offer a huge amount of survivablity for your pets. But it might be a good idea to pair up the overly squishy ninja's with one of the above sets to improve their paper thin defense.

Bots/Thugs/Demons and Time/dark/traps. Basically any combo of those is gonna kick some butt and be fun.
I went Ninja/Force Field. I heard that ninjas were weak on defense which is why I went with FF. Im up to level 42 and so far I have been pleased. I still took heal other from the medicine pool though to heal my pets.

I had very good times with bots/traps, ninja/time, and thugs/ff.
But there is also word that any of the combination of those sets will do well.

My main is a Ninja/Time/Mace, and it is truly epic. Whenever new high level content is released, he is the first to test the waters. He is also my big game hunter, and has slain every GM he could find.
Mace is almost mandatory for Time. Scorpion Shield gets you almost to the soft capwith Power Boosted Farsight. The pets are all at or near the soft cap. They'll still get killed by a stiff breeze, but that breeze will have a rather hard time hitting them.
Also, what's not to like about time traveling ninjas?
