Is there a way for an "ally" to start with you....
There is no specific individual spawn point control in the MA.
As I understand things as strange as it may seem the devs tool can't do it either. Yeah kind of unreal that a mission editor does not have exact spawn point control since that would be like the first thing to do in a mission editor but WTH its Paragon.
The development team and this community deserved better than this from NC Soft. Best wishes on your search.

In the initial Atlas Park missions, now, there is a map where the ally meets you on the first floor... there are no enemies there, and then the two of you continue to the end. It might be possible to set up something similar?

Or what about the Vincent Ross arc where if you work with someone through they join you at the end, they just used a radio clicky to summon them.

So, it's possible to make it appear that the ally is just standing around waiting for you. You can actually get them to say something like, "What took you so long?" when you walk up to them (by putting nothing in their first dialog text and the thing you want them to say in the second dialog text).
Best thing to do is to experiment with a local story with various maps in test mode until you get it to do what you want.

I would agree, I've used it with Single, and for indoor missions, its easier to select and actually effect a spawn spot.

Usually you can just set an ally to single and set them to "front". The distribution of spawn points on most maps is about 90% "middle" so specifying front or back almost always means "the very first room" or "the very last room". I used a mission beginning Ally in Captain Skylark and the Tomorrownauts of Today! and he would always spawn in the very first room, even though the map itself was pretty huge.
If you're really anal, you could fill up all the front spawn points with patrols that are triggered off some later objective (thus leaving the room empty when you arrive) to guarantee that the player won't have to fight anything before meeting the ally.
