Talen is correct - there's no way to un-craft or break down an Incarnate ability once it's crafted. There's also no way to turn threads directly into shards, but you can use the threads to make a different set of components, and alpha powers can be crafted from either shard components or thread components. There's a scroll bar on the right of the window where it shows the parts you need, scroll down to see the thread recipe.
Generally, threads are easier to come by than shards (if you're doing trials, at least). And those first-tier incarnate abilities are pretty easy to make; they're modular for a reason. The intent is that you can make a whole suite of them and swap powers in and out depending on what you want to do. Less so with Alphas than, say, Interfaces or Destinies, but the option is still there.
Remember that you can break down components into threads or downgrade them into less-rare components, and you can convert Astral/Empyrian merits into threads, too, then use those threads to create whatever you need. Explore the incarnate menu (especially the third tab) and you'll be surprised how many options you have. Honestly, one run each of BAF, Lambda and Keyes will probably be more than enough to let you craft any tier-1 Alpha you want.
FUN FACT: That burst of light when you level up is actually the effectiveness escaping from your enhancements all at once.

Having said that, depending on your luck it might be easier to craft the t4 alpha using Favor of the Well and Shards et al, rather than hoping for a VR reward table drop and using Threads et al.
After you fiddle with the interface a bit it all makes sense.
Update: Well after reading all your posts and noticing that I can actually create each slot power 2 ways, I ran 2 more BAFs and I now have Spiritual slotted to the 2nd power (33%Recharge and 33% Stun). I am super excited how attainable it all appears to be. I even have 2 purple rare components which I think I will save for the last power slot (Radial Paragon?) .
Oh yeah I am 75% complete with Judgement.

I tend to use notice of the well and shards for tier 3 alpha. That's about the only thing I'll use shards for.

Hadn't seen this mentioned yet, and can't guarantee it's true for sure of course because it wasn't me(I don't think I've done it anyway)...but I've heard from various people after immediately crafting the incorrect incarnate power a petition sent before slotting it(and hence getting anything from it's creation) can have them undo/fix it for you.

So as the title says I am pretty sure I screwed up.
After being away from COH for a while playing another MMO, I came back to try out Freedom and purchased the "Going Rogue" Expansion. I started the incarnate stuff and got my Alpha Unlocked. I gathered all the supplies to create the first item that would go into my Spiritual Slot for the 33% Recharge Buff, well in my excitement I screwed up and created Vigor... which is a heal buff.
Is there anyway I can undo this mistake? Or do I have to gather all the items again and creat the Spiritual one as well?
