There are several other ways to get underground (3 in each zone). Check your map options to make sure you see the red dots on the map for Underground Access. Everybody has access to those.
1 - did you try talking to the NPC near the resistance door?
2 - I think there are other access points to the underground in each zone - try those.

I found that the Sewer Entrance Icons were not turned on on the Map when I entered Praetoria. Check your options and turn on Sewers to get down using Sewer entries.

Oddly, my villain controller (who started in Paragon City) has been able to use a Loyalist exit from the Imperial City or Neutorpolis Underground (can't recall which off hand), despite being denied the resistance exit.
I haven't tested other loyalist doors yet.
