Accepted strategy on RWZ ship raids for MMs
I learn the pylon route then try and make sure I am at every second pylon, since the pets won't be fast enough to get to them all.

I never summon until on the ship. The pylons go down so fast the damage your pets would contribute is miniscule by comparison. Just buff/debuff/heal during the pylon stage until you get to the ship.

If you put them on a spot so they don't move, you can use SuperSpeed to dump them onto spots so they don't aggro everything.
I can't remember the bind command but I have the shift left click to position them and then I can take off to the point where they get rubberbanded to my current spot, which is usually 2/3 to 3/4 to the next pylon. Of course they get whacked a lot more than usual, but generally it helps more than it hurts the raid.
If you're on a well organised raid you won't need pets for the pylons.
I too just put on my "gimped Corruptor/Defender" hat and go petless until the pylons all go down. Any secondary can still contribute to the pylon destruction, Pain is no exception with its PBAOE heal and buff.
Global = Hedgefund (or some derivation thereof)
1. I summon the pets for pylons part because I am traveling fast enough that they auto summon to my spots. But neither am I the first guy to get there either. I just keep the pets on passive until we go on the ship.
2. The lag can be so difficult at times that I need to key up powers at times just get them working. Clicking on the power with my mouse usually has no effect.
3. Once the fight is on with the lag and such it is really difficult to keep things running smoothly. The best your gonna be able to do is follow your tank keeping him healed and let the pets do whatever within reason. I would just target through the Tank / Brute.
4. Even IF you somehow pulled some pet aggro, no one would really have a clue including probably yourself because of the lag and because pretty much everything is aggroing on you anyways.
5. Being Pain you have the benefit of being a bit more useful or wanted compared other sets. I think the Brute / Tank would just be happen to have you keeping him alive.
6. End result I just can't see any wrong way to do RWZ assuming the standards are being followed.

Firstly, relax....
There's so much going on, and so much lag during a ship raid that no-one is really sure if they are effective themselves, much less watching you to criticize your play.
I don't tend to bring pets to the pylons, the extra damage just isn't needed. Your secondary might come in handy though.
Once on the ship you actually have an advantage over everyone else, your pets attack no matter how bad the lag gets. Let them do their thing, resummon when necessary and concentrate on your secondary, especially the aoe buffs/debuffs/heals.
OK, I got a Demon/pain MM in the mid-40s and as we all know, a ship raid or two is nice for helping the leveling go a bit faster, as well as providing merits for those pretty Vanguard parts. My problem is, on a Mastermind what's the best way to participate?
My instinct is to NOT summon pets until all the pylons are down, get to the lip of the bowl and THEN summon. I do have Group Fly and this is great solo, but its going to be way too slow to get the pets to every pylon in time to do any good.
I also dont want to fly ahead and have my pets straggling along behind on the ground, drawing aggro as they run, or getting killed which will do neither them or me a bit of good.
How do you deal with this? Or do MMs in the know just stay off ship raids out of politeness? I do see MMs participating...
