Hmm... I see your pain. I'll toss my hat to the musculature side, with the idea that idea that the defense debuff will boost the jounin (assuming radial). That would also free up a slot from stamina at the least.
Agility won't give you too much in the way of additional defense. Seeing how your pets are already defense capped (with power boosted deflection/insulation fields) to regular content, My thinking is that only three other players need to run maneuvers to reach incarnate softcap for melee and range - so you have a decent chance keeping them relatively safe. 
I'm also guessing you'll enhance your mastermind ATO to get the +15% AoE defensive IO which will put you a hair above the incarnate softcap.
As an aside, I noticed that if you boosted the LotG def and def/end to +5, you would free up another slot in maneuvers in order too give another slot to the jounin - boosting their acc/dam or achilles' heel res debuff IO.

Aw, I wish I saw this a week ago! I'm still getting a grip on incarnate abilities as this is my first lvl 50 ever (also ninja/ff)
I actually went for the Agility as well looking for added defense. To be honest, I don't see damage being a problem at all with the ninjas, it's always the defense. But, in hindsight, now that I have Barrier, I think I should have gone a different route with the alpha slot, so musc would have been the right choice. With Barrier and all other FF's up....they are untouchable! Finally!
I wish I knew the incarnates more, because I was planning ahead for either lore or something else, and there is an AoE heal there, but it's conflicting with something else that I want/need. I'll have to pose the question when i get home.

Thank you....that was the very first place I looked as I was approaching 50. Honestly, none of it made sense because I had absolutely no exposure to the incarnate system (this is my first 50). It only now makes sense after I've had a chance to play with it.

I'd recommend Agility Core.
As a Mastermind, you should probably be taking Clarion as your Destiny to compensate for the complete lack of ANY Mez protection the AT has (one of the AT's few glaring weaknesses). Especially since it only takes T3 Clarion to make the protection permanent, as opposed to barrier, which requires T4.
Given the ridiculous attack speed of Ninjas as well, perhaps Assault Hybrid would work, unless you specifically wanted Support for your "double bonus on pets"
I suppose I'm getting a bit ahead of myself since End of the Road (Ninja/FF) is only 48.5, but I hope he'll be 50 in the next week. I'm trying to decide what alpha to use. What I'd really like is a boost to both defense and damage, but there's no such animal. So I'm debating mainly between Agility and Musculature, though I'd be willing to consider something else if there's good reason.
