I'm a Magic Scrapper. Can I still use this build?
Yes you can use that build as a model. Any origin can fly, jump, emit deadly laser beams, etc. The origin is more for backstory on power origin and controls who you have to go to for enhancements.
Welcome to the forums. DON'T use this build it's way too old. There are no restrictions to travel powers or origin as far as choosing powers. Origin affects which type of Single Origin or Dual Origin enhancements you will need to get later in the game.
There is a big change coming to the game in 1 or 2 weeks which will allow you to choose whichever travel power you like at lvl 4 so just go with whichever scrapper sets you like.

If the build is not using the inherent fitness, it is outdated.

in order to switch to inherent fitness you just simply deselect all of your fitness powers so you are not using the fitness pool anymore and they will be added into your build automatically as inherents
Well, I don't think that's an issue, as my character was level 8 only, and she took hover.
One important thing that origin affects is what Yin SOs (13/17/21) you can use:
Natural and Mutant: Damage
Magic: Accuracy
Science: Recharge
Tech: Endurance Reduction
These actually provide a significant boost for low level characters starting at level 10. Or, at least the Damage, Endurance, and Recharge SOs do, accuracy not so much due to Beginner's Luck.
And great thing is, Villains and Praetorians have access to these via the email system now.
These definitely make the low levels much more bearable depending on which ones you can use.

Origin is indeed mostly superficial, you can use that build.
Also... You can use any build you want. They're not magical or special, you can tweak it however you want to alter the things that made them special and replace them with other things which are differently-special. You might end up with something less effective, but if you enjoy it more, who cares?
As someone else mentioned, you could theoretically use that build (approximately), but you really don't want to. If you need detailed build help, the Archetype specific forums are usually very helpful if you can give them some speciifc goals and questions to work with.

I really wanted to be able to fly with the character I used, and this is the only scrapper build with flight I could find. Unfortunately, I didn't notice the the fact that it said Natural. I always thought that the Origin was just something superficial.

Anyways, here's the build. I have no problem restarting if it's completely necessary, as I'm only level 8.

Here is another sample build that is more of a hybrid for PVE and PVP.
In PvP, I use PG on the squishies foolish enough to not have someway to stop holds and then quickly kill them. Dark Blast recharges nice and fast with decent damage so I can pot shot runners. I do fly and don't have acro which are two huge marks against it and why anyone with -fly can pretty much screw me but this was for concept reason and like I said PvP is not my main goal even though I do PvP. I do make extensive use of CoD+Stealth IO to basically have invisibility to sneak up on people and hopefully kill them fast enough before they run away. I do have tactics to help land my powers as combined with Kismet's tohit IO I have 16% which is a sizeable amount and that isn't counting using build up, and I also have it for the two sources of perception. Also just a note, assault + tactics is actually cheaper to run both then it is to run FA, and I actually prefer the leadership route due to all the benefits it gives and it is team based not player based.
