You will loose them as soon as you finish you're vigilante alignment mission.

You could use them to buy a low level IO that sells high on the market, then buy what you're looking for there. The only things that I see worth spending A-Merits on are uniques, where the lvl doesn't really matter.

At what point do you actually lose any alignment merits while changing sides?
Is it when you actually change alignments or only when you physically travel to the other side's zones?
I've got a new character that I've started to take to Vigilante status, and he's got 3 Hero Merits right now. Unfortunately, I can't spend them at the moment as he's still a couple of levels too low for the IO I want to buy with them.
I'm worred that if I finish his morality switch to Vigilante, I'll be risking/losing the merits before getting a chance to spend them.
