If you do that Rogue Morality Mission, you will be given the opportunity to remain a Villain or to indeed change your alignment to Rogue. That will clear our your Fame balls and Alignment bars.
You can then stay in the Rogue Isles and work towards becoming a Villain again, or re-affirming your Rogue status with another Rogue Morality Mission.
Or, you can go to Paragon City and do Hero Alignment missions and work toward a Hero Morality mission and become a Hero.

When you change alignments, all progress bars reset to 0.
If you want villain merits, do tip missions choosing the villain option (as a villain). Then do the villain alignment mission. This reinforces your alignment as a villain. The first time you do this, you will get regular merits, the second time you will get a Villain merit.
Lastly, the fame points are just a way to show how many missions you have run the past 20 hours ( no more than 5).

By 'alignment mission' you mean 'morality mission.' Ten Alignment Missions leads to a Morality Mission.
Also, each Fame 'ball' is on its own 20 hour countdown timer.

it seemed i wasn't getting any more tips but i had run 5 that night. seems the balls last more than 20 hrs.
i killed a snowman from a present and got the "go rogue" mish. on my way to do it i was like,
"BLANK!" I should go hit up black scorpion for patron arc b4 i bail, but i guess i could come back if im rogue, still better safe than sorry.
i appreciate the feedback.

Note that Villain merits are erased when you go rogue - as are hero merits when you go vigilante.
