I just checked and I could place level 3 slots in both dynamic and level-up mode. Check you have the latest version as I recall something about Inherent fitness taking your level 3 slots in an earlier build.
Sounds like a problem I had. I'll bet you're working in dynamic mode. If you look around, you'll see that the lvl 3 slots are already used someplace, possible stamina?
If you post your build, it might be easier to see where the problem is.

Just reinstall it is all I can recommend (it's a small program anyway, doesn't take any time). Your builds are saved to a My Documents folder and an uninstall doesn't touch them, so don't worry about that.
