While freespecs don't stack you don't have to use them until/unless you want to.

With the release of Issue 19 a power pool that probably 95-98% of the characters in the entire game had was made into an inherent ability. Since this affected such a huge proportion of the characters they handed out free respecs for people to use to take advantage of the new feature. (Since you had to respec in order to get it as an inherent)
Since we could have 2 builds they handed out one, and then another a week later. Well, now we can have 3 builds (another feature of the new issue), so they somewhat unexpectedly gave us a THIRD respec. That's probably the one you noticed you had.
Any time the developers change anything about how powers work in an issue they pass out free respecs with it. And everyone gets one, whether the change affects them or not, because it wouldn't be fair to just hand them out to characters affected by the change (and it's a lot easier to just give one to everyone than to try to give them only to characters with specific powersets)
