Maybe. But it's highly doubtful that there will be a PvP zone in their shiny new PvE world.
You will however have villains and heroes "switching sides". So you'll be able to have blasters, on villain teams and shrakers on hero teams for example.
Whereas the co-op idea might have a small anchor in comic book lore, that makes it sound cool to the devs or other people, like batman actually teaming up with the joker to fight nazis. It's not practical in the game. At all.
It would leave a lot of room for griefing, say luring a member of the opposing faction on your team into an ambush. A lot of coding work would also be necessary to implement it, a discussion about making a co-op hospital (or not), would it be balanced, blah blah blah.
Honestly, if the devs were to put any effort what so ever into PvP, I'd prefer it to be something that actually needs it like DR/HD/TS/Mez... See what I'm getting at here ?

pvp is not profitable... it is ALL about money, keep it in mind :P
the last time they looked at pvp we got dr/ts/hd....they made doms uber then nerfed them again....i am scurred if they look at it again.
P.S. fwiw - you have to do a lot of pve to change sides in gr.
