Step 1 - Any time after reaching level 35, go to the Rikti War Zone and get the introduction to Vanguard arc from Levantera. That enables you to earn merits.
Step 2 - Do missions involving Rikti. Any time you defeat a Rikti, you have a chance (10%) to get 1 or more merits (1 for minion, 2 for lieut, 3 for boss).
Optional Step 3 - Get in a Mothership Raid and earn 100-400 merits in a half hour or so.

Reward Merits are earned for story arcs, task forces, and defeating Giant Monsters.
Vanguard Merits are earned for defeating Rikti (after reaching level 35 and running Leventara's arc)
No one had mentioned it, so I figured I'd point out the difference.

You get one Vanguard merit for completing any mission given by a Vanguard contact as well. :3
