Code:
<color #000000>This text will be black</color>

try and avoid HTML code in missions as it can conflict with the scripting for the text YOU see in the architect window. Use the provided color tints for the most reliable effects.

That's a quote from the help files I compiled when AE was released.
I tried that first and got the little orange warning box for my efforts.

I think I might have also uncovered a stealth bug. While working on doing the text coloring for what became Arc 405542, I started out with coloring the text with colors that stood in contrast to the AE building window screen. When I went to the actual mission screen though, the mission screen is darker and the text didn't pop. So I started changing the color numbers to lighter colors.

After changing one of the color numbers in Mission 2 (select, control-v), I got the orange warning with HTML issues mentioned in the pop-up box... and the warning it didn't go away until I had removed ALL of the html formatting in the box (which consisted of a few bolded words, two seperate color zones, and some italics).
I re-did the formatting, and second time, no warnings.
I haven't gotten into messing around with these too much yet, but I'm working off the list given here: http://en.wikipedia.org/wiki/Web_colors
I've used the code for black in one arc and, last I checked it last week, it was still working fine. A good thing to keep in mind is that if the code works, you'll instantly see the color on the text on the right side of the MA window.
Something I'd really like to see exposed to the player is the ability to modify the color of the font that is exposed to the player.
I'd like to be able to warn players of specific events in some missions, such as an AV/Ebby with a /flee set, and making sure the players have somebody with an immobilize along for the fight.
