I am trying to get these badges and I am having trouble understanding why I do not get badges for certain tasks. For example, I will want to get the badges for doing a level 40-45 mission with no insp, or enhancements. I will finish the mission and it will say that its been completed but I do not get the badges. However, I recently completed a level 45-50 mission using no insp. enhancements etc. and I got all the badges correctly. I am level 50(i dont know if that matters; shouldnt) Has anyone else had these issues? Is it the missions I am doing?

It's probably the missions. Some of the missions are considered 'badge missions' (even if they are arcs several missions long) because they automatically grant an Accomplishment badge upon completion.

As I recall, the 'badge missions' are listed last in each section. Also, there are generally two of them. In the 40-45 range, they are "Investigate the Psychic Signal' (for the Emancipator badge) and 'Nemesis Weather Control' (for the Meteorologist badge). I don't know if the Ouroboros listing has the same mission names. Sometimes they don't match the names we're accustomed to.

Then I can continue with the clarification and say that it would be true that any mission you can get a badge from normally (like the Alexander one as it is an accomplishment) is not eligible for O-badges.

To the OP, take a look at the link for a nice guide for missions that will grant you badges with the settings.

Is there anywhere that I can find a list of missions that will count for challenge badges for the red side? Or is there a way to tell which ones will and which wont?

The easiest 45-50 arc for getting the badges is the Rescue Arnold Decker arc. It is 2 rescues, 1 talkie, and 1 stealth.
