Elec is still behind both WP and Nin in terms of survivability due to Energize, while still awesum, is not as good for stalkers as it is for brutes due to lower base HP, and therefore a lesser heal and lesser regen rate. It also does not have Perception inherently.
WP and Nin are a personal choice, WP tends to get good "early"(Meaning that little time is required to bring it up to par with most other stalker secondaries), I am still of the opinion that /Nin is the best for stalkers, but only after signifigant experience and investment.
If you're going to be doing much PvP with them, then Willpower -> Electric (run if Energize isn't up) -> Ninjitsu: defense simply doesn't help much in PvP, and you want +perception although the extra resistance in Electric will help (and Energize recharges enough for a hit and run playstyle).
For PvE only play, I personally rank them Ninjitsu -> Willpower -> Electric.
So Willpower should do just fine for you for either, but if you want to just romp through PvE my EM/Nin (deleted at 40 to make a), Elm/Nin, and DM/Nin all had no troubles at all, and I currently have a level 30 EM/WP that the only time I can recall dying was when a +2 Tank Swiper hit me twice while Energy Transfer was animating - the ET selfdamage killed me. 
I tend to avoid pure resistance sets for Stalkers so that I can use Assassin's Strike more often without worrying about being interrupted.

WP= You're Prolly going to die, it just takes longer
Elec= You're GOING to die, it just takes a bit longer then most
Nin= You MIGHT die, just if you do, its rather quick.
I personally have an EM/Nin that I love. As far as I am concerned, WP can bite me, and bite me hard. Don't get me wrong, I love WP, on a scrapper, but for a stalker, Nin just is an all around nicer choice with more tools to use for greater havoc, esp for pvp (which is what I built this char specifically for). I scrap with the best of them on teams and pull off lots of fun tricks solo.

I'm a PVP nut, and have recently fallen in love with Energy Melee. I'm currently looking at:
/Electric Armor
/WP
/Nin
for 1- 50 total PVE madness. I was wondering which one of these would be best? Currently leaning towards Electric Armor.
