A Single-Player Super Hero game...
Prototype/Infamous/Crackdown/Spiderman2/Ultimate Destruction
Prototype is the only one I have played (haven't tried Prototype 2) that fits that description. The range of powers, and their potency, resulted in a very fun experience (gliding, no falling damage, sling-shotting yourself onto helicopters, parkour movement reacting automatically to your surroundings as you travel, etc.). I eventually got bored of it because, like most games, it is very singular in its threats. But for the time I played it, it was GREAT fun.
The Assassin's Creed series has provided a "super" experience as well, in my opinion, just a drastically different kind. Prototype provides a Superman sensation: "I'm nearly invincible, with an arsenal of inherent abilities." AC reminds me more of Batman: "I will sneak around you, steal your secrets, and you will know I am there only if I want you to."

I only played the first Hulk game, but I enjoyed it a lot (except, of course, for the ill-conceived Banner levels).
