What missions/storyarcs do you recommend NOT skipping?

Once you hit level 35, you can go to the Rikti War Zone and talk to Levantera. I don't think you get a specific notice that you can talk to her, but she will start handing out her missions at that level.

I also believe that she will show up via the 'Find Contact' button, after you hit 35.

(I should warn you, one of her arcs includes a mission you might want to just burn an Auto-Complete on. Forced Stealth missions are never really good... one against an enemy group that can ignore any stealth is awful. Throw in details like the time limit, multiple objectives, a maze-like level, and (IIRC) the fact that you will fail the mission if you engage anything in combat... makes this mission a huge chore to do.)

IIRC you only have to avoid killing the patrols. So you can kill anything standing still and patrols are generally easy to avoid if you are paying attention.

Personally I just pop purples and run to the end.

Cool, thanks. I think the only contact any of my characters have had with Vanguard has been during the Montague Castanella arc, when he sends you to the Vanguard building in Atlas to talk to the Rikti defector, and I usually do that at a low level. I didn't even realize the portal to RWZ was in that building until I made a wrong turn on one character and walked right into it.

Practically speaking, I'd say it's pretty important to do all the personal story missions for any contact that has one (all Dark Astoria incarnate contacts and the Tyrant one from Belladonna) since not doing them leaves the story arc open which can prevent you from taking new story arcs if you leave too many unfinished. Mind you this isn't something you usually encounter while leveling really, but quite a few people have wondered why they stopped getting missions after awhile in DA.

Yes, it's a perfect example. You used to get an introduction to a KR contact from your initial AP/GC contact. You could usually get through the AP/GC stuff by level five or so, leaving you plenty of time to do radio missions and a safeguard (and since you didn't get your travel power until 14, getting that jetpack was really useful). Now, even if you don't do Shining Stars arc, the initial Atlas Park arcs will get you to level 7 or 8, Shining Stars will get you to 10.

As a zone, I have a real fondness for King's Row. But those contact missions are terrible. And they keep trying to send you to Perez Park, which is not a good idea if you're soloing and especially if you're new to the game.

It's funny- with the new content, there are now several enemy groups that have become extremely easy to never encounter unless you bump into them on the street. Unless you do the Positron TF, it's very likely you'll never fight Vahz. Clockwork don't turn up much, either.
