Pets getting stuck more - locally or generally?
I think a bigger problem is how pets react to a target that got knocked down. This problem is especially apparent in Lady Winter mission. My Genins would crane kick a boss to the ground and it took a long time to get up. During that time, the ninjas would only use range attacks. I have to goto them close to the target so they would cycle everything.
Knock back + pet AI is just not smart.
What's left is to normalize all Assassin Strikes and improve Stalker's old sets (Claw, MA and EM)! You don't need to bring back the missing PbAoE attack. You just need to make the existing ones better! For example, make Slice a WIDER and LONGER cone.

Experimenting suggests to me that I'm somewhat more likely to have pets get stuck after zoning when I have a whole lot of toggles running.
I do have pets standing at the mission door when I zone. This happens a lot in itrials (twice in Lamba). I have to do /releasepets command to kill all of them and then resummon. The normal "dismiss" does not work.

I have noticed the stuck issue at zones a bit more often but not as bad as it used to be around when Going Rogue came out. That being said, I have noticed some odditys lately. I am finding I have to hit follow more often or they will just stand there after a fight without having ever hit the stay command. A few times just this last week, while on a team, they kept wanting to run back to the elevators. If I hit Attack my Target, they would run back to me, attack until the mob died and would automatically run back to the elevators even in bodyguard mode.
Wow, that's one I haven't seen. Maybe we could set up a bug exchange service...

Oh, last night during Lam, somebody use Destiny Team Teleport right when I click the door to get inside and my pets were "lost in space". I was waiting and waiting in the room but they just didn't come.
That's another bug right there. :P

Oh yeah, this has happened to me before as well.

I;ve had all of those lately. The worst is that they just sit at doors/trams/tunnels. Even if i summon them with teleport they just stand around till i dismiss and re summon. I just had the run to the elevators thing one day, but it's annoying.
I've been playing my MM almost exclusively for the last week, and this bug has been happening non stop. At least half the time I zone. Made the toon practically unplayable until I read on here about /release_pets.
Another thing I noticed is when you zone into a mission, it animates the pets going through the door a bunch of times. They'll walk through....tp back...walk through...tp back, etc.
I'm having a lot of problems this last week or so with my mastermind's pets freezing up at zone changes and needing to be released and resummoned. In fact, the last several times I've tried playing Rose Alpha, her robots have frozen at every zone change, whether travel in the world or entering/leaving a mission. It's been frustrating enough to make alts very appealing.
I'm curious if others are having the same kind of trouble, while I work on tracking down local factors that may also contribute. (Starting with, I've been sick this last week and more easily frustrated by everything, so I kept a tally of occurrences to see whether I was just blowing random experiences out of proportion, and kept it several days before feeling confident I wasn't.)
